Ash and his friends arrive at Michina Town. After battling Kato and Kiko, they explore the ruins of Michina Town, only to encounter spatial distortions. Sheena arrives and calls forth Dialga and Palkia to put an end to the distortions. Sheena is only able to connect with pokemon that are not filled with rage. When Giratina appears as well, Ash has to calm it down before she can connect with it and finally end its ire at Dialga, which started in "Giratina and the Sky Warrior".

Dr Fuji is a scientist haunted by the death of his daughter, Amber. He became interested in cloning, hoping that if he successfully conducted the cloning process, he could eventually discover the secret to recreating life. Dr Fuji and a team of scientists create Mewtwo in a laboratory, along with Ambertwo, Bulbasaurtwo, Charmandertwo, and Squirtletwo, all clones of the originals. Only Mewtwo survives the stressful cloning process, and gets agitated at the loss of the others. Mewtwo's memory of them is suppressed and calmed, but he remains unsettled, feeling that "something" unpleasant has happened.

Meanwhile, in Alamos Town, scientist Tonio reads an old diary entry about a nightmare in which "two entities that never should have met crossed paths in a space-time rift", an event which would threaten the destruction of Alamos Town. His scientific instruments pick up signals that this conflict is about to happen.

Mew is a legendary pokemon introduced in the first generation, and in "Pokemon" lore is said to have given rise to all other pokemon. In the "Pokemon" games, Mew is able to learn any Technical Machine move, and also knows Transform, allowing it to transform into any opponent. In "Lucario and the Mystery of Mew", Mew transforms into many different pokemon, allowing it to move about relatively inconspicuously. Mew lives in the Tree of Beginning, a sort of living rock formation.

Damos refused to return the jewel as he had promised and attacked Arceus instead. Arceus fought back and went into a sleep to revitalize itself; it returns to pass judgement on humanity.

A fight ensues, and Mew escapes, taking Pikachu and Meowth with it to the Tree of Beginning.

Sheena attempts to placate Arceus by returning the Jewel of Life, only to find that it is a forgery, which Arceus destroys. Dialga, Palkia, and Giratina come forth to side with humans, but to little avail.

While Ash has a battle with a trainer named Raymond, Mewtwo spies on them from above with a Fearow. Seeing Ash's skill, Mewtwo dispatches a Dragonite to deliver an invitation to Ash to meet "the world's greatest pokemon trainer". Though many invitations are sent out, Mewtwo creates a storm that prevents most trainers from reaching the island. In the meantime, Mew awakens from a bubble beneath a river and is also drawn to the castle.
