According to Judges 3:31 (a casual reference with no elaboration, it was Shamgar.

After Ehud came Shamgar son of Anath, who struck down six hundred Philistines with an oxgoad. He too saved Israel.

If I had to guess I'd say it was Samson but it seems that a single battle with one jaw killed over 1000 so his Philistine count was much higher.
