I had always thought it was never revealed, but Amazon.com has a trivia list on its page for the DVD of 'M*A*S*H Season One' that lists the fact: "BJ's name comes from his parents': Bea and Jay Hunnicut." I had known that the 'Bea and Jay' explanation was given in the episode that Pierce was trying to find out what BJ stood for, but I had also been pretty sure that it had been proven false.

When Hawkeye is pestering him about what "BJ" stood for, he does give the explanation of his parents' names being Bea and Jay, but the way he said it, it seemed like you weren't supposed to know if he was telling the truth or if he was just messing with Hawkeye.
