In a flashback at the beginning of the film, Jay and Silent Bob appear as babies. Silent Bob's mum leaves him outside a shop to go and steal cheese (and puts a backwards baseball cap on his head), and Jay's mum leaves him outside the shop next to little Silent Bob while she goes off to score drugs. (She also teaches him some very rude words.) The scene changes to the present day, where Jay and Silent Bob are now adults.

They have no idea what he means, and he explains that studios bought up the film rights to various comics in the wake of 'X-Men' becoming a box office smash. Jay is surprised, as he thought Miramax only made 'classy' movies like 'The Piano' and 'The Crying Game'. They confront Holden McNeil (Ben Affleck), who reveals that he sold his half of the rights to Banky Edwards, the co-creator, years ago. McNeil sold the rights because he got bored with the comic and wanted to move on. He also had to explain to Jay what the internet is, and goes on 'Movie Poop Shoot', a parody of Rotten Tomatoes, where users make negative comments about the prospect of the film.

'Bluntman and Chronic' became an actual comic book series following the release of 'Jay and Silent Bob Strike Back'. Kevin Smith wrote the script, while Michael Avon Oeming and Neil Vokes provided the art.

After a misunderstanding involving a nun (Carrie Fisher) and an old man who gives dodgy advice about hitching (George Carlin), Jay and Silent Bob spend five hours trying to hitch a lift until they meet the characters from 'Scooby-Doo'. The Scooby Gang argue with each other, and Fred threatens to feed Shaggy to Scooby, until Jay calms them down by offering them drugs, which cause Daphne and Velma to dance in their underwear while Shaggy rides on the roof of the Mystery Machine.

Jay and Silent Bob fall asleep and wake up in Missouri, and go to a branch of Mooby's for breakfast. After writing a rude response on Movie Poop Shoot, Jay goes to order a meal but gets distracted when Justice (Shannon Elizabeth) walks in. Jay is smitten, and when she says she's on a road trip with her friends Sissy (Eliza Dushku), Missy (Jennifer Schwalbach) and Chrissy (Ali Larter), Jay and Silent Bob join them in their van. Unfortunately, so does the girls' annoying friend Brent (Seann William Scott). After leaving Mooby's, the girls and Brent reveal that they are members of an animal rights group (which is actually a lie) and are on their way to Colorado. Jay throws Brent out of the van, much to the annoyance of Sissy, as Brent was supposed to be the group's patsy.

Justice, Sissy, Chrissy and Missy change into spy catsuits and infiltrate the depository while Jay and Silent Bob break into the laboratory and Jay steals a tranquilizer gun. Sissy uses a spray to reveal the lasers protecting the diamond and she and Justice backflip their way through them. Just as Missy dodges the lasers, she lets out a huge fart and triggers the alarms, which are noise-sensitive. Sissy steals the diamonds and the girls escape from the building with Chrissy as getaway driver, Missy leaving a bomb on the van.

Meanwhile, Jay and Silent Bob carry an unknown animal named Suzanne out in a bag and release the other lab animals, but run into the police. The girls' van blows up. Jay, not knowing the girls have escaped, believes Justice to be dead. Meanwhile, Federal Wildlife Marshal Willenholly (Will Ferrell) and the police survey the aftermath of the scene, and it is revealed that 'Suzanne' is an orang-utan. A policeman finds a VCR left behind at the scene, which features the footage Sissy took of Jay talking to the camera; the footage has been edited to make him claim to be the commander of the Coalition for the Liberation of Itinerant Tree-Dwellers. Elsewhere, Silent Bob has a silent 'conversation' with Suzanne.

Silent Bob has grown fond of Suzanne and does not want to hand her over, so Jay comes up with the idea of dressing her in children's clothing. They pretend to be a gay couple, with Suzanne as their child. Willenholly initially falls for it, but then realises that the 'child' is Suzanne and Jay and Silent Bob are forced to run for their lives.

Jay and Suzanne head into a sewer, but Silent Bob gets stuck in the entrance and nearly gets shot until Jay pulls him in. Willenholly follows them and Jay and Silent Bob discover that they are at a dead end when the sewer leads to the edge of a dam. Suzanne pulls Jay and Silent Bob out of the dam and clings onto a pipe while Jay and Silent Bob hold her hands; Willenholly goes after them, but falls off the dam (and survives). Jay, Silent Bob and Suzanne climb to safety, but Suzanne is kidnapped by Critters of Hollywood, an animal talent agency.

Jay and Silent Bob appear on TV behind a reporter who is reading the obscene message Jay wrote in response to internet critics. After knocking out a guard, they sneak onto the set of the sequel to 'Good Will Hunting', featuring Matt Damon and Ben Affleck, and directed by Gus van Sant. The guards find them and give chase and they end up on the set of a 'Scream' movie, where Suzanne is playing Ghostface (revealed when Shannon Doherty rips the killer's mask off). They steal a bicycle and pay tribute to 'ET' by flying through the sky past a Ben Affleck movie poster, and land in the dressing room of Jason Biggs and James van der Beek, who are in their Bluntman and Chronic outfits. Jay admits to being a 'Dawson's Creek' fan.

Van der Beek assumes Jay and Silent Bob are their stunt doubles. Suzanne knocks both actors out and Jay and Silent Bob take their places while Suzanne hides in an air vent. Biggs and van der Beek are mistaken for Jay and Silent Bob and arrested.

Chaka Luther King (Chris Rock) is the director of 'Bluntman and Chronic', and hates white people. When he meets Jay and Silent Bob, he claims he came up with the idea for 'Sesame Street', although it had a different (and unprintable) title, but the white man stole it. Jay and Silent Bob have not read the script, but Chaka starts filming anyway. Mark Hamill, playing the supervillain, smashes his way through the wall and knocks Jay out, before having a lightsabre fight with Silent Bob. Silent Bob lands on a revolving set part, with Jay hiding on the other side, and Jay joins the fight with a double-ended lightsabre. Hamill shouts, "Chaka, can I get a cut?" and Jay chops his fake hand off.

Willenholly arrives on set to capture Jay and Silent Bob, but Justice arrives with the stolen bag of diamonds and confesses that Jay and Silent Bob only stole Suzanne as a diversion while her gang stole the diamonds. Sissy, Missy and Chrissy arrive and threaten to shoot Jay, but Justice boots the gun out of Sissy's hand. A shootout occurs between Willenholly and the other gang members, while Sissy and Justice fight. Banky arrives and introduces himself to Jay and Silent Bob, assuming they're James van der Beek and Jason Biggs.

Justice ends the fight by punching Sissy and sending her flying, knocking her out. Suzanne shoots Willenholly with the tranquiliser gun. Willenholly reveals to Justice that he only became a wildlife marshal because he failed an exam to get into the FBI, but Justice makes a deal with him: if he has the charges against Jay and Silent Bob dropped, she will hand back the diamonds and turn herself and the gang in.

Jay and Silent Bob spend their money on plane tickets, so they can fly around the country and beat up everyone who left abusive comments about them on Movie Poop Shoot, including some teenage boys, a businessman and a priest. Several characters from the 'View Askewniverse' attend the movie premiere, including Randal and Dante, Alyssa (Joey Lauren Adams) from 'Chasing Amy', and Steve-Dave Pulski (Bryan Johnson) and Walter 'the Fanboy' Grover (Walter Flanagan) from 'Mallrats'. Willenholly, now an FBI agent, attends with Justice in chains. Jay and Silent Bob go to an after party to watch Morris Day and the Time.

At the end of the credits, the 'Dogma' version of G-d - played by Alanis Morissette - closes a book with 'The Askewniverse' on the front.
