The cartoon short "Jockey for Position" premiered on October 25, 1993. In the episode, the Brain developed a plan that required him to obtain a large amount of money. To do this he decided to become a jockey at the Kentucky Derby and win the money by riding the best horse to victory. While in the stables searching for the Brain's horse, they passed by Phar Fignewton, a white female horse who immediately gained a crush on Pinky. Pinky began to show the same feelings for the horse. Phar Fignewton was portrayed to be slow and dimwitted like Pinky. During the race, Pinky snuck onto the Brain's horse and ended up falling off onto the track. Phar Fignewton, who was in last place at the time saw Pinky about to get run over by the other horses. She immediately sped up to save Pinky and ended up winning the race, spoiling the Brain's plans. Later Pinky put up a picture of his new girlfriend in the cage, much to the Brain's disgust.

On November 5, 1993, the "Animaniacs" premiered a special episode where all the character groups got mixed up. In the short titled, "In the Garden of Mindy", the Brain became the house pet of the troublesome toddler, taking the place of the dog Buttons. Mindy's mother asked the Brain to babysit Mindy while she went out to run some errands. However, the Brain took this opportunity to launch his latest plan for world domination by creating the world's smelliest stink bomb. Normally in cartoons starring Mindy, she would find a way to wander off and get into trouble, but this time she managed to get into trouble in her own backyard. Mindy's antics spoiled the Brain's plans as he ended up getting soiled by his own stink bomb formula. Mindy's mother returned and scolded the Brain for getting himself dirty.

In the same episode where the Brain was paired with Mindy, a one-minute skit was shown featuring Pinky and the cat Rita. Normally, the homeless Rita and her dimwitted canine companion Runt would walk around cities and towns looking for a permanent home. Rita would often sing a song during her cartoons. During the skit, her and Pinky were locked in the same cage at Acme Labs, where Rita promptly ate Pinky whole. The "Pinky and The Brain" theme song was altered for both segments, with "Mindy and the Brain" featured in the previous short and "Pinky and the Cat" in this one.

Voiced by Ben Stein in both episodes, Pip drives the Warners crazy with his inane, boring stories. Eventually Dot breaks down screaming, but still feigns ignorance of any Mega Star plans. The episode featuring "The World Can Wait" first premiered on November 18, 1993. In the episode, the Brain decided to take the night off from taking over the world. A female mouse named Billie had just moved into the lab and the Brain gained a crush on her. When he went to her cage to ask her out, she did not return the Brain's affection. Instead, Billie seemed to be more attracted to Pinky. However, Pinky was still in love with Phar Fignewton, the female horse from earlier. Brain later asked Pinky to help get Billie to like him. The Brain attempted to talk to Billie using Pinky's lines including his catchphrases such as "Narf!" and "Poit!" This strategy started to work and Billie began warming up to the Brain. However, Billie was removed from her cage by a scientist who ran an experiment on her that enhanced her intelligence, which made her even smarter than the Brain. After this, the Brain lost interest in Billie and resumed his plan to take over the world, fearing that Billie might beat him to it.

The brown hamster Snowball made his debut on January 21, 1996, during the first season of the "Pinky and the Brain" spinoff series. He was depicted as a childhood friend of the Brain, who was genetically altered to become super intelligent just like the Brain. Snowball shared the Brain's ambition to try and take over the world, which led to the two rodents to become rivals. Snowball later appeared in five more episodes in the series. His last appearance came in the three-part episode "Brainwashed", which debuted on September 16, 1998 as part of season four of "Pinky and the Brain". Snowball ended up losing his intelligence by the end of the episode.

The cantina is filled with cameos, such as Daffy Duck, Minerva Mink, Marvin Martian, Gossamer, Humphrey Bogart, and Skullhead. Even the aliens and toe from "Space Probed" are there. The short titled, "Pinky & the Brain... and Larry", premiered on September 13, 1997. The episode debuted a new lab mouse named Larry, whose name was added to the theme song. He was modeled after Larry Fine of the Three Stooges featuring his signature hair style (curly hair on the sides and bald at the top). Larry seemed to have the same intelligence level as Pinky and most of his lines simply involved him repeatedly telling everybody what his name was. The Brain's plan in this episode had the trio attempt to infiltrate the White House disguised as wallpaper contractors. With the addition of Larry, the Brain's plan ended up completely botched and Larry was kicked off the team after only one mission.

The Face is Wakko's puff-cheeked gookie face from "Animaniacs". The idea is to "diffuse tense situations with humor." Even though Wakk has a light-mallet, he ultimately uses the Face to bring down Plotz. Using comedy and not violence to overcome evil actually somewhat fits into Yoda's teachings of not using the Force to attack.

On September 14, 1996, the Brain made a cameo appearance during an episode of the animated superhero comedy series "Freakazoid!". The episode also featured a cameo appearance by fellow "Animaniacs" character Wakko Warner. In the episode, Freakazoid, a crazy teenage superhero who wore red tights, believed that his show was the best of the cartoons produced by famous director Steven Spielberg. This statement was disputed by both Wakko and the Brain, as "Pinky and the Brain" was its own series at this point. All three characters met with Steven Spielberg to ask him in person which show he thought was the best. Shockingly to the characters, Steven responded that he did not know who any of them were.

"Pinky, Elmyra & the Brain", the second of the two spinoff series, debuted on September 19, 1998. In this series, Acme Labs was destroyed, leaving Pinky and the Brain homeless. The two mice were eventually adopted by the "Tiny Toon Adventures" character Elmyra, a young red-headed girl who was modeled after the classic "Looney Tunes" character Elmer Fudd. However instead of hunting animals like Elmer, she loved them so much that she wanted to hug and squeeze them to the point of suffocation. Only six episodes were created for this series. Seven additional episodes featuring Pinky, Elmyra and the Brain would be shown on the "The Cat&Birdy Warneroonie PinkyBrainy Big Cartoonie Show" which aired in October/November, 1998.

The cartoon short "Mousechurian Candidate" debuted on November 20, 2020 during episode 8 of the "Animaniacs" reboot series on Hulu. In this cartoon, the Brain wanted to run for President of the United States. However, he felt he would not be able to win without a female companion. The brain genetically altered another female lab mouse (Julia) to become the ideal First Lady. Apparently the Brain made Julia too good as the public soon chose her to become the Presidential candidate instead of the Brain. Julia also began to question the Brain's desire to take over the world and ran a campaign vowing to make the country a better place. Following Julia's betrayal, the Brain used a mind control device he had implanted on Julia to sabotage her campaign.

That's some self-referential humor. "Pinky and the Brain" was a segment on "Animaniacs" before it got its own show. When that happened, the lyric about them was dropped for a time from the "Animaniacs" opening song. Despite having their own show, the two continued to have occasional segments on "Animaniacs", the last one being a parody of a "Fantasia" scene.

"Bride of Pinky" debuted on November 20, 2020 as part of episode 11 of the "Animaniacs" reboot series. Despite all the reboot episodes debuting on the same day, it was clear that this episode was originally intended to be Halloween themed. For the "Bride of Pinky" short, the Brain created a female monster named Drusilla, who was a mish-mash of body parts like Frankenstein. The Brain wanted to use Drusilla to scare the townsfolk in a plot to take over the village. However, Drusilla instead falls in love with Pinky and the two characters end up engaged. Seeing as Drusilla was distracted with Pinky, the Brain created a second monster, this time a male. When the male monster was brought into town, Drusilla's feelings shifted from Pinky to the male monster ruining their brief relationship.

Answer: Wakk's gookie face makes him laugh and he can't continue with his galaxy-domination speech.

"Star Warners" being the last episode of the series, he might have finally succeeded. Instead, he joins Wakk in making that silly face. After the award ceremony, he and Pinky-O plan to return to planet Acme to prepare for the next millennium, where they will, of course, try to take over the galaxy.
