Tora Ziyal, born to Gul Dukat and a Bajoran named Tora Naprem, found herself caught between two worlds, not belonging fully to either. She died at a young age, but her dreams of a united Cardassia and Bajor live on in her artwork. Although little remained after the horrific destruction that befell Cardassia during the Dominion War, Ziyal's creations were preserved at the Cardassian Institute of Arts. Natima Lang presents them to the Bajoran people at a special reception, and the exhibit is displayed at the former tailor shop that belonged to Garak, a close friend of Ziyal's. Sadly, hatred of Cardassia moves saboteurs to cruelly devastate the exhibit, many of the unique pieces beyond repair.

Ro chooses a holodeck program that depicts North America's Columbia River for their first date, and she and Quark go windsurfing. To Quark, this is a form of torture akin to Worf's infamous "Road to Kal'hyaH" program; he chooses Vic's place for their second date.

The unlikely pair face a similar situation with Bajor's upcoming entry into the Federation: Quark's bar will be put out of business when DS9 comes under the Federation economy, and Ro feels it unlikely that Starfleet would accept her back, not sure if she even wants to return.

The final straw for Kira is when she witnesses Asarem's iron, uncompassionate approach to the negotiations; Asarem even responds to Natima's requests that Bajor help to provide what is necessary for Cardassia's very survival by accusing her of building weapons. Asarem tells Kira that, although she is ready for peace with her planet's former enemy, Shakaar ordered her to take such a position and stonewall the talks; they are ultimately canceled.

He insists that the talks should wait until Bajor has officially joined the Federation. Meanwhile, Cardassian children are dying and in desperate need of the aid a treaty would help provide. Shakaar, Kira's former friend and lover, has become a stranger to her.

Years earlier, Thirishar and Shathrissia shared tezha, a act of intimacy forbidden outside of the quad as it can damage the strength of their bond. This connection puts additional stress on Thriss while awaiting the return of her lover from the Gamma Quadrant, and causes tension between her and her betrothed, Vindizhei and Thavanichent. Thriss even lashes out at Anichent, stabbing him.

She gives in to despair after not receiving a letter from Shar with the rest of the Defiant's communications; the young medical student's work with Dr. Girani gives her an opportunity to obtain the fatal drug she uses to end her life.

The quad is broken, their chances of finding a replacement for Thriss and producing a child now slim; Shar cannot help but question the part he played in his lover's death.

The millennia-old alien artifact exists in multiple dimensions, through which it constantly shifts. Contradictorily known in their language as Cathedral/Anathema, it is the subject of a war between the D'naali and the Nyazen, the former wanting to destroy it, the latter determined to preserve it. The D'naali guide aboard the Defiant, nicknamed Sacagawea, tells Ezri Tigan, the hostless Dax symbiont in its specially designed tank, two-legged Nog, and the rapidly deteriorating Julian that their "worldlines" are misaligned; this is interpreted to mean that they are merging with their selves from another, parallel universe. This can only be rectified inside the artifact, where they each must face their own demons and other selves before becoming whole again; all four are successful and come to accept some difficult parts of their lives.

In the ruins of Cardassia City, Elim Garak leads Yevir, Macet, and Cleric Ekosha into an old Obsidian Order fortress where the four lost Orbs are contained; to the astonishment Bajorans everywhere, Yevir brings them to DS9 just before the historic ceremony marking Bajor's acceptance into the United Federation of Planets.

On the day of Bajor's signing ceremony, everyone is filled with hope following the return of the Orbs, and Admiral Akaar welcomes Bajor into the Federation. To everyone's shock and horror, Shakaar, fingers inked and ready to put his prints on the ceremonial documents, is killed instantly by a shot to the neck from an extremely brutal projectile weapon, fired by Gard. Hiziki Gard, having betrayed everyone's trust, beams away.

Vaughn's wife, an intelligence agent named Ruriko Tenmei, was thought dead after he ordered her on a suicide mission to a Borg vessel seven years earlier, the act that separated him from his daughter, Prynn. The signal detected by the Defiant was from a device implanted in her; Ruriko is the only living drone aboard the former Federation vessel. Julian attempts to restore her humanity, and though Prynn finds remnants of her mother in the drone, her Borg implants are still dangerous. Vaughn is forced to kill her, again, to save Prynn's life; the wedge between father and daughter grows exponentially. The planet also harbors a crashed Jem'Hadar ship and a young female changeling, who is returned to Weyoun in exchange for three unexpected passengers.

This relaunch miniseries concludes with "Mission Gamma, Book Four: Lesser Evil," written by Robert Simpson.

Judith Sisko is very worried about her father, and her sister-in-law, Kasidy Yates, suggests that the O'Brien family come to his home and visit. Miles O'Brien used to serve aboard DS9, and he and his family were friends of Ben and Jake. Joseph is resistant until Miles, a replicator man if ever there was one, begins fooling around in his kitchen! Determined to give Miles and Keiko's children a meal fit to eat, he sends Judith to the local fish market and cooks up a pot of jambalaya.

As Kasidy hoped, young Molly and Kirayoshi help to remind him of the grandchild soon to arrive.

Ro is alone in her belief that Gard never actually left the station, and the USS Gryphon attempts to pursue him after falsely reporting signs of a cloaked ship headed for Trill. The parasite that infected Shakaar was of the same species that once perpetrated a conspiracy in Starfleet. Kira receives word that someone on the Gryphon has been taken over as well; Montenegro leads her to believe that it is the Captain.

They realize the truth when they confront a perplexed Mello; she is killed by the parasite-dominated Montenegro, but first gives Kira command of the Gryphon to prevent Montenegro from waging his war on Trill. Kira succeeds in killing the first officer and the evil parasite he unwillingly hosted. Meanwhile, Ro, with some unsolicited aid from Taran'atar, proves her hunch correct when Gard is found on DS9.
