Deegan, once he got the "Book of Destiny" returned to him by Mar Novu (played by LaMonica Garrett) used it to rewrite reality. He stripped the pair of their powers, and turned them into criminals. A black-suited Superman then fought with them, before they realized it was a fake Superman and they defeated him.
The Trigger Twins twist appeared in the final scene of the "Arrow" episode that led into the finale of the crossover, but not much other than Barry and Ollie finding out and being confronted by police happened. It was all set-up for the finale.
The Trigger Twins, bank robbers according to the paper, are the first scene in this episode.

While the Clark Kent and Kara Danvers viewers were used to seeing were cousins, the Clark/Superman of this reality was actually John Deegan after he changed reality. She knew right away that he wasn't Superman. Deegan knew that She and Superman were from a different reality, but didn't know how to deal with that, so he locked her up, and mimicked her powers, and the look of Clark.

The prison was the same one that Flash and his crew used to lock up metahumans in their normal reality.

After having it taken from him in the previous part of the arc, he locked it up more securely this time. But it didn't matter. Alex, Barry, and Kara were able to locate and take the book, but Deegan got it back once again before the end of the episode.

It was a play on the character since he is "Superman's Pal" in the comics. Previously in the "Supergirl" series he had been sent to watch over Kara by Superman in season one, but had become less used as a character over the years as the cast expanded. Olsen is played by Mehcad Brooks.

As the two were fighting in the skies, then ended up crashing into an office building where one startled woman exclaimed "Bizzaro", clearly confusing the "real" Superman with the imposter who was seen in previous seasons of the show. Deegan/Superman drug the real one to a window, asked him how it felt to be the villain, and then kicked him out of the building.

In the original "Superman" movie Superman reversed time by spinning the Earth backwards. This scene was an homage to that, having the pair of speedsters run in opposite directions to just slow down time, hoping their teammates would be able to stop John Deegan while they did it.
