Answer: A 'toy' submarine

Booth managed to get the bolts off so he could get out of a small metal submarine. Booth later referred to it as a "toy submarine".
2. 'The Grave Digger' called Bones to tell her that Booth had been kidnapped. Bones, Angela, Sweets and Cam went to Booth's apartment to check things out. What was Sweets holding when they entered Booth's apartment?

Answer: Angela's shoe

Sweets was holding Angela's shoe as if it was a weapon he could use to hit someone with. Angela asked Sweets for her shoe back.
3. 'The Grave Digger' wanted the evidence that Hodgins had stolen from the FBI. What was that evidence?

Answer: A piece of the car 'The Grave Digger' used to hit Hodgins with

Hodgins wanted the piece of the car so he could identify the manufacturer. He felt it was their best chance at catching 'The Grave Digger'.

Teddy's last name was Parker. When Booth said his son's name was Parker, Teddy said, "You named your kid after me?".

Angela was able to extract the seagulls because the voice scrambler only scrambled human voices. Once they knew 'The Grave Digger' was near the water, Cam figured out that 'The Grave Digger' was near the boardwalk. Hodgins remembered that Vega lived near the boardwalk.

After finding Vega dead in his car, Bones wanted to take the body back to the Jeffersonian to look for evidence. However, the FBI showed up before the body could be moved.

Perotta was previously seen in "Fire In The Ice", when Booth was a suspect because he had gotten into a fight with the murder victim.

Booth kept telling Teddy to stay down but he did not listen. Teddy told Booth that his death was not Booth's fault and that Booth should stop blaming himself. Teddy was 20 years old when he died.

Claire would visit Teddy's grave every year on the anniversary of his death but Booth never spoke to her because she blamed him for Teddy's death.

Ultimately, Jared brought Vega's body to the Jeffersonian.

'The Grave Digger' was trying to kill off anyone who had gotten close to figuring out her identity. The first casualty was the previous federal prosecutor assigned to the case who died in a car 'accident'. The second victim was Vega. Booth was never supposed to make it back alive and the explosion was supposed to kill Hodgins and Bones.

Teddy told Booth that shaping the charge like a mermaid was not sexist because she was mostly fish.
