Ultimately, Thomas is voted in as a runner and he would need to spend one day in jail as punishment. In the meantime, after Gally departs, Newt plans to stick him in jail for his threats. With quick thinking, they deduce that they platform is a clock and they need to find 10 o'clock. Then, there's nothing to do but leap through the portal.

On the way, Thomas decides to open the note from Newt and he discovers that it reads: "Kill me. If you've ever been my friend, kill me."

When the man and the other Cranks pursue them, attempting to take their noses, Thomas and Brenda have no choice but to flee into the depths of the Underneath. They hide in a compartment under a table, but are inevitably found by the first Crank who was looking for their noses. They brawl and get the upper hand, and Brenda yells for Thomas to stab the Crank in the heart. Fighting for his life, he does so. They decide to go top-side after this, back into the heat, because Thomas has faced too much death underground in the past few days. They finally reach a doorway at the bottom of the staircase and, when they open it, they're shocked to find an endless hallway of corpses, all staring at them as they make their way inside. What they discover is that harsh movement awakens the bodies, and as long as they move slowly they can get to the other side without any danger. As they make it to the end, Bryson begins to realize that Kaine may not actually be a gamer; he breaks into a run and the others watch as he is torn apart.

Further, there are only four or five 'candidates' left in the running. Soon enough, he's dropped back off in the Scorch outside a small hut. With five days left to reach the Safe Haven, Thomas tells about what happened and the Gladers sleep until the sun sets. Then begins their trek through the mountains. In his mind, Thomas hears Teresa warning him that something bad will happen to him, but he must remain trusting.

When they return to tell Alby and Newt, they discover that the box has missed its first weekly shipment in two years-- the situation is direr than ever. That's when Teresa wakes up. Thomas hides in the forest but, oddly, Teresa escapes and finds him there. The two of them realize that they must know each other and she says that 'Wicked is good', whatever it means. When Alby and Newt find them, Alby demands answers, especially since the doors didn't close for the night. They place Teresa into the slammer and barricade the doors before piling everyone else into the Homestead. Minho, Newt, and Thomas plan to head into the maze to analyze it for several days while Alby opts to study the maps back at the runners' base. While he heads out to get a head-start, the Grievers come...and so does Gally. Gally enters the Homestead, maddened, and begins tearing the boards off one of the windows and saying that none of them will want to remember and none of them will escape the maze. Before he can be stopped, a Griever enters the window; Gally voluntarily jumps into its fleshy body and they make a retreat. Thomas watches as Minho races behind, following the Grievers back into the maze.

Thomas agrees and, leaving Brenda behind in the safety of Right Arm HQ, he, Lawrence, and a pilot head out into the city. On the way to the hangar, their van is hit and sustains a bit of damage, but the crash causes him to see Newt. In his rage, Newt tells Thomas that he got his characteristic limp from a suicide attempt in the maze and, if he ever cared about him, he'd hold true to the note. Thomas is forced to shoot one of his best friends to end his misery. When they arrive at the hangar, Thomas heads onto the berg and falls asleep, unable to cope with his action.

Forcing Aris to think about Rachel, his partner in Maze B, he nearly makes a break but he's stopped at the last minute by a blow to the head from Teresa. While unconscious, Thomas has a dream of the four of them -- himself, Teresa, Rachel, and Aris -- all planning to head off into the maze. When Thomas comes to, the door opens. Aris and Teresa apologize since they only worked under WICKED's orders to ensure his safety. Thomas doesn't think things can be the same between himself and Teresa, even though they shared such a bond. This has to wait though; they only have five and a half hours left and everyone else is already en route to the Safe Haven. They run, and on the way, Teresa explains that not only did WICKED take her from her dormitory on the first night out of the maze, but she could talk to Aris while in her coma in the Glade. When the trio reaches the point where the two groups converge, they're pleased to hear that everyone is on the same side. Further, they've made it to the Safe Haven. The only problem: the Safe Haven is simply a banner on a stick. Something must be afoot. With a storm brewing and less than an hour left, the groups are surprised when the ground starts shifting to reveal Griever pods. Slowly, they start to open.

The Gladers return to the maze and run through the memorable corridors to the Glade where they reunite with Frypan and the others. They begin to organize a way to bring the hundreds of Immunes back through the flat-trans in WICKED HQ but, before they can depart, the bombs start to go off-- the blasts from above begin to rain down and crush people. As many as can make it out do so, but upon returning to the control room, five Grievers start to emerge from their pods. Teresa tells Thomas how to defeat them (by pulling a handle on the inside) but he's left with one. He and Teresa manage to take it down with minor injuries. Everyone reaches the Flat-Trans with Brenda's guidance and when Thomas heads inside he finds a shed. Opening the door, he finds idyllic, green pastures. He returns as the Immunes funnel through. Jansen, however, appears with WICKED forces, all infected by the Flare. In one final fight, Thomas personally brings down the Rat-Man, strangling him. As the final Gladers try to make their escape, a blast knocks down part of the ceiling. Teresa, in an attempt to save Thomas' life, pushes him aside as the walls crash down on her. He's unable to save her. Minho and Brenda are able to pull him through the Flat-Trans just in time. While Thomas and Minho give each other a look of friendship and acceptance, Brenda sets fire to the shed, burning down the Flat-Trans and preventing anyone from tarnishing their new paradise. About two hundred people with immunity to the Flare survive in a new home to give the world a new chance. After Chancellor Paige's plan not to construct further blueprints or conduct further trials becomes reality, it appears that humanity can start again and, perhaps, some of WICKED is good.
