Answer: His daughter snuck out of the house.

Jack Bauer had recently reconciled with his wife, Teri, after a separation for which their daughter, Kim, blamed her mother. Kim had been playing her father against her mother, and when her parents went to tell Kim that she couldn't do so, they found that she had snuck out of her window.

Before Richard Walsh arrived at CTU, Jack Bauer told his team that he suspected that Walsh had called them in because of a threat against David Palmer, so he told his team to start working on it. When Walsh arrived, he confirmed Bauer's suspicions, and privately, he told Bauer to start looking for traitors among his team.

He gave it to Richard Walsh so that Walsh could find out whose keycard it was, but as they were leaving, Baylor was shot dead and Walsh was wounded by unknown assailants.

Answer: He cut off his finger.

Richard Walsh had called Jack Bauer and told Bauer that he was being pursued in the building. Bauer arrived and helped kill the assailants. He told Walsh that he needed to identify the men to figure out who had sent them, so he cut off the finger of one of the shooters to take it back to CTU to run the fingerprint.
