Roy is, in fact, someone's clone. He was cloned by The Light, and was used to infiltrate the Justice League.

Red Arrow is a clone of Roy Harper, but he doesn't know this until almost the end of the first season. In the second season, Red Arrow, along with Cheshire, rescues the real Roy Harper, who has been trapped in a cloning pod for eight years.
3. How long has Roy been a clone by the end of the first season?

Answer: Three years

Roy was sent to infiltrate the Justice League. It took three years to accomplish that goal, but once he was in, his programming that they had installed kicked in. He used alien technology to out the whole league under The Light's control, and the team had to save them.

Answer: Cadmus

Roy was created by Cadmus Labs. Even the name makes sense, the Cadmus of myth created new life also, as stated by Aqualad when the team found out what Cadmus was up to.

Answer: Sportsmaster

Sportsmaster is Red Arrow's handler. Like Superboy, Red Arrow has a phrase that can shut him down and make him susceptible to suggestion. The phrase is "Broken Arrow".

Answer: He gets mad at Green Arrow

The real Roy doesn't get mad at his clone, because the clone Roy is the one who rescued him. But, he gets mad at Green Arrow because he quit searching for him.

Roy calls himself a sleeper agent in the episode "Auld Acquaintance", when he explains what he did, to the team. He didn't really want to do it, but his subconscious programming made him want to.

Red Arrow fights Icicle Jr. along with Green Arrow, before they go to tour the Hall of Justice, as their first step into joining the Justice League.
