Actress Amanda Righetti was pregnant during the first half of the season. Her character, Grace Van Pelt, was therefore shown almost exclusively sitting behind a desk or half concealed behind other props, such as a bar or a file cabinet. Grace does not appear in the episode "Red Dawn," which is set in the past and details how Patrick Jane came to work for the CBI (although her Academy application is shown lying on Lisbon's desk at the end of the episode). For the last stage of Righetti's pregnancy during episodes 15-18, Grace Van Pelt was sent to attend a computer seminar in Los Angeles.

The episode opens with a Red John murder, which at first appears unrelated to anything. Patrick eventually finds out, however, that he knew the victim when they were children, and she features in a particularly fond memory he has of a Fourth of July picnic.

At the end, it becomes clear that Red John has always been one step ahead of Patrick when a video of Lorelei Martins turns up (which must have been shot a while ago, seeing as Lorelei has been dead for a few episodes) in which she delivers a message from Red John: He is going to kill a happy memory of Patrick's, and he will go on killing until Patrick catches him, or he catches Patrick.

The message concludes with Lorelei stating that she will be killed for revealing that Red John and Patrick have met, and continues to (correctly) list the seven people to whom Patrick has now narrowed down his list of suspects: Bret Stiles, Gale Bertram, Ray Haffner, Reede Smith, Bob Kirkland, Sheriff Thomas McAllister and Brett Partridge.

The Blake Association is a secret organization consisting of corrupt California law enforcement and government officials. The group was founded by Red John, and several Red John suspects from Jane's list are members. Their symbol is a tattoo of three dots on their shoulders. They use the password "tyger, tyger" to reveal themselves to other members (due to the fact that members are divided into a number of circles, and those circles do not necessarily know each other).
"Tyger, tyger" has been quoted several times over the course of the show, most notably by Red John himself to Patrick Jane and as the last words of cop killer and Red John associate Todd Johnson. Brett Partridge, the first Red John suspect to be eliminated from the list (due to his murder by Red John), says "Tyger, tyger" to Lisbon before he dies. It is assumed that he was trying to identify himself to her, hoping she was a member of the association, too.
Bob Kirkland, another of Jane's seven suspects, is investigating the association when he is killed by actual member Reede Smith, yet another suspect and the only one from Jane's list who actually survives.

When an explosion in the episode "The Great Red Dragon" kills Bret Stiles and Ray Haffner, it looks at first as if McAllister died, too (thanks to altered DNA records provided by Brett Partridge), and a manhunt for Gale Bertram starts, since it appears as if he is the only suspect left. However, it turns out that Bertram, while corrupt, is not Red John.
The final confrontation between Patrick Jane and Red John is somewhat anticlimactic, for it shows that even the seemingly all-powerful, all-knowing phantom that used to be Red John is just an ordinary man-next-door. It ends with Red John's death at the hands of Patrick and Patrick's subsequent flight from Sacramento.
Thomas McAllister was played by Xander Berkeley and made his first appearance on "The Mentalist" in "Red Hair and Silver Tape" very early in season 1. So in a way, Red John has always been a familiar face to viewers.

Episode 9 is called "My Blue Heaven" and is set two years after the showdown with Red John. Patrick Jane is living in Mexico, still hiding from the US authorities, and occasionally writes long letters to Lisbon, who is chief of police in a small town. Rigsby and Van Pelt have set up a private security firm and maintain a close friendship with their former superior. It all changes when FBI agent Dennis Abbott, who was involved in the dissolution of Lisbon's CBI unit in the course of investigating the Blake Association, decides to reassemble the old CBI team, having already recruited Kimball Cho.

He sends Agent Kim Fischer to find Patrick and persuade him to come back and work for the FBI in exchange for immunity. Patrick agrees on the condition that he can work with Teresa Lisbon again. Rigsby and Van Pelt are freelancing for the team, too.

The episode ends with Jane and Lisbon reuniting in the FBI office in Austin.

Grace gets kidnapped by Richard Haibach (played by William Mapother), who turns out to be a killer long sought after by the FBI. At the end of this dramatic episode, Rigsby and Van Pelt turn their backs on law enforcement in favor of a quiet civilian life.

They return for a special guest appearance in the series finale.

While there is a real case to solve, Patrick has also deliberately reactivated a cold case and put out clues for Lisbon to solve which lead to the Blue Bird Inn, where he has booked rooms for himself and Teresa and made arrangements for dinner. However, Teresa is not amused when she finds out and instead calls Pike to tell him she accepts his proposal and will go to D.C. with him (even though it is clear that her heart is not in it).
Abbott, who is revealed to have secretly rooted for Jane and Lisbon all along, helps Patrick get to the airport in time to intercept the plane and tell Lisbon he loves her.
The episode ends with Lisbon coming to see Jane in a TSA holding room and revealing that she feels the same way about him.

LaRoche and Ardiles are both killed by the murdering brother-and-sister team, Richard and Hazel Haibach, who are part of a major story arc in season 6. The other characters from the incorrect answers are all alive by the end of the series, although Hightower did fake her own death in order to escape Red John and Kristina Frye has been in a catatonic state claiming she is already dead since her last appearance in season 3.

Emily Swallow, who played Kim Fischer, decided not to come back for the last season. Her absence was explained by Fischer's moving to Seattle to tend to her mother, who had suffered a stroke. To fill the empty slot, Josie Loren's character Michelle Vega was introduced, a young and ambitious agent with a background in military and a drive to prove herself.

She is a bit of a comic relief at times, gently bullying Cho to accept her as a protégé of sorts.

The team is very shaken, especially Wylie, who was harboring a crush on her ever since she became a member of the team. At Vega's funeral, Patrick realizes that it could easily have been Lisbon in that coffin, and he doubts his ability to stand by and watch her putting herself in danger for the job. Lisbon argues that he cannot pull her out of the way of oncoming trains forever and needs to trust her to do her job. Patrick leaves at the end of the episode to come to terms with everything and to return when ready.

Peterson tries to blackmail Abbott using this information, knowing that it will seriously damage Abbott's wife's career prospects as Undersecretary for the Department of Commerce if it ever comes out.

In a quiet moment, Lisbon asks Cho to help her pick out a wedding dress. They then share a moment where Cho assures her that her mother would be very proud if she could see her now.
