Lara did not know Amanda was alive till after Bolivia. Guards were there but she didn't expect them to be. The Cradle of Life was in Africa!

Answer: When her mother and her found it in Nepal

She has a flashback that takes her to when her plane crashed a long time ago. She and her mother stumbled upon a monastery that had a sword in a stone. Rutland had a piece of that sword. She shot the Scion in the Great Pyramid ("Tomb Raider 1"), and she didn't see this artifact in any other game (Hall of Seasons - "Angel of Darkness"/Tomb of Seth - "Last Revelation").

Lara found Amanda's shoe unlaced stuck in some rocks. Amanda didn't cut off her foot or have a boot, and she didn't have the skull necklace till after she got out.

Lara takes an elevator to the top of Nishimura's building, not Takamoto's. She uses her grapple, but not to simply swing across. She drives a motorcycle over to the scaffolds, not his building.

The Ghalali key was in Ghana, but her father found it and gave it to Lara's mother. No one knew; that's why Rutland still thought it was there. She didn't get a pretty ring! The Eye and Stone were in previous games, not this one.

The Key gathers the pieces and Lara turns because of the bright GREEN! She then takes the key because it isn't part of the sword. It doesn't explode because then she would die.
