1. The very first mystery of the game concerns the letter received by Professor Layton in the very beginning of the story. When the first letter of each line of the note is read, what is spelled out?

Answer: HELP SOS

Receiving this letter, Layton rushes along to the town of Misthallery to begin scouting out a mystery and joined by his new assistant, Emmy Altava, they continue on with this cryptic note. The first puzzle of the game asks Layton and Emmy to solve a secret code written in the letter-- to solve it, simply follow down along the side. Each lines' first letter spells out the message, HELP SOS. Layton is very much concerned with the note as his friend, Clark Triton, who sent it, would never write in this way on a typewriter.

When they ask Triton, it turns out that he didn't write it at all! Layton and Emmy soon discover that the letter was written by Luke, Clark's young son, and he wrote it in code in order to determine whether or not the Professor could be trusted.
2. Does the Golden Garden of Misthallery exist?

Answer: yes

The Golden Garden was supposedly a golden city built in ancient times in the spot where Misthallery was later erected. The question on everyone's minds during the game is whether or not it really does exist. An empty excavation is in the northeast end of town, but it isn't uncovered until the end of the game; it's one of the very last mysteries to be solved.

The mystery is so alluring that it actually attracts the primary antagonist to the town of Misthallery to unearth it. Layton reveals upon the group's first visit to this verdant, underground paradise that the air is so pure it may have healing powers.

The entryway is found under the reservoir near Barde Manor and isn't accessed until the floodgates are opened.

Answer: Toppy

Upon arriving in Misthallery and visiting the Triton household on the west end of town, Layton and Emmy discover that Clark's son, Luke Triton, is none other than the oracle prophecizing the events occurring on specific fateful nights and warning the townspeople using the butler, Doland, to sent his message along. Luke, through his tracking and data analysis, is able to save many people from getting hurt in the destructive wake of the specter. Alongside Luke is his trusty animal buddy, Toppy the Mouse, a character only Luke can communicate with. Toppy allows Luke to track water levels in Misthallery's canal system before the specter strikes. Luke's uncanny ability to talk to animals appears in later games as well.

After discovering the true nature of the specter, Layton is able to deduce from Luke's expertly-written records of the attacks that the fog surrounding the creature is not natural. This thick fog, obscuring everything from view on nights of the attacks, actually covered up the truth behind what was going on those dangerous nights in Misthallery.

It is also determined that someone is using the water from the city's canals to do so, and that person is the one behind the whole plot.
5. Layton, Luke, and Emmy discovered that the strange flute heard in Misthallery summoned and calmed a beast by what name?

According to Luke, the villagers of the area used a magical flute in order to summon a specter to protect them. As per the tale, whoever possesses this instrument can use the specter to do their bidding. Regardless, when the specter appears, the flute is played and its echo makes it difficult to locate.

The trio searches the Black Market and is led to a buyer at Barde's Manor, also the location of a lake and the start of the city's drainage pipe system. As they later discovered, the entire town could hear the flute because Arianna was playing it near the drainage opening, spreading it through the entire area...but it wasn't to summon the specter.

Instead, it called upon Loosha, a creature from an ancient race dedicated to protecting the town from the evil specter.
6. How many medallions are required to uncover the truth behind the Black Raven?

Answer: Four

Arriving at the marketplace in Misthallery, Layton, Luke, and Emmy will need to find the Black Market in order to determine who purchased the mysterious flute. Upon arriving they'll discover that everyone is hiding the secret behind the Black Market and a chase will ensue involving a 'black raven' who seems to be able to teleport.

He'll tell the three puzzle-solvers to locate the Raven's Medals scattered around the market in order to assemble his body at which point they'll be granted access and when they do they'll head underground to the auction house.

Here, Layton will explain that the marketplace, which is populated entirely by kids, is all in on the scheme-- they're all the 'black raven'. A boy named Crow reveals himself to be the leader and informs them that the flute was purchased by a man named Barde who lives in Barde Manor in Highyard Hill...but he's dead.
7. Who spread the rumour about Arianna being a cursed witch?

Answer: Her brother, Tony

Before even making the trip up to Highyard Hill, Layton and Emmy will discover that the locals believe its tenant is a cursed calamity witch by the name of Arianna. They sneak into the house and surprise her but she urges them to leave; her gardener ultimately forces them out.

Inevitably, Layton and the others discover that Arianna is hardly a witch-- her brother, Tony, who was posing as the manor's gardener the whole time, persisted with the rumours about his sister and painted the witch's mark on the affected houses in town.

In order to solve the mystery and determine how their dead father, Mr. Barde, was tied up in the whole thing, Layton decided to try and gain her trust.
8. Who was the only witness to Evan Barde's mysterious death?

Answer: Clark Triton

According to the police report, local man Evan Barde fell off a cliff and Clark Triton was the only witness-- the mansion overlooking Misthallery was left to him as the sole beneficiary). Chief Jakes later reveals that he was asked to forge the will. Clark says he saw someone fall off the cliff and Doland says that he charged exorbitant amounts of rent while he was alive; many despised him.
To fulfill Luke's wishes, Layton solves the mystery behind Mr. Barde's mysterious death for the sake of Arianna, his daughter.
9. What was Chief Jakes' nickname?

Answer: Third Eye

Police Chief Jakes throws a wrench into Layton's investigation on numerous occasions, even interrogating him at one point and locking him into the police station. Finding that Layton is being frustrating poking his nose where he ought not to be, Jakes gives Layton twenty-four hours to leave Misthallery or risk arrest. Layton later discovers that Jakes, whose nickname was 'The Third Eye' because of his tendency to solve every case he encountered, was actually twisting the truth and falsifying reports to maintain his track record; this involves the apparent suicide of Evan Barde. Chief Jakes is later revealed to be the lackey of an even more powerful foe.
10. Who is responsible for creating and using 'the specter'?

Answer: Descole

Although Luke, Layton, and Emmy deduce that Loosha couldn't possibly have done attacked Misthallery, it isn't until they visit the local factory that they discover 'the specter' in a warehouse. During a town gathering, they reveal that the specter is, in fact, an excavating machine used in an attempt to locate the Golden Garden supposedly hidden under Misthallery.

This mechanical creation only appears as a specter when hidden in dense fog. Layton reveals that Doland, the Triton family butler, is to blame for the specter.

He discovered this after citizens were evacuated, even when Luke's predictions were wrong, indicating Doland's inclusion in the plot. The real Doland and Luke's mother are found in the cellar of the house safe and sound and the fake Doland reveals himself to be a man named Descole, a mysterious figure. Descole ends up connecting numerous excavators to build a larger machine and although Layton, Luke, and Emmy fight to stop it, it is ultimately Loosha who ends the battle, breaking the dam and spilling water into the city to short out the machines.
