1. Spock is unable to answer the computer-posed question "How do you feel?"

The opening of the film is just after the ending of the last "Star Trek" film, "The Search for Spock", in which Spock, once dead and then brought to life again, is reunited with his memories on his home planet, Vulcan. In this scene, the crew of the Enterprise is preparing to return to Earth in their captured Klingon bird of prey, which they have renamed the USS Bounty.

Spock, meanwhile, is taking a computer-generated test to see if he has retained all of his original smarts. The one question that stumps him, however, is "How do you feel?". His human mother is upset that he is unable to answer the question, as he should have inherited human feelings from her.
2. The USS Bounty intercepts an emergency message from Earth

The cause of this message is a strange probe that is making its way towards Earth, disrupting all power, including starships, and creating massive clouds that block Earth's sun. The planet is apparently doomed, and the Federation President broadcasts an emergency message ordering all ships to stay away from Earth and the dangers the probe poses. Kirk and the rest of the Bounty crew realize that the probe is trying to communicate in whale song, and they realize that the only thing that can stop the probe's destruction is finding some whales to communicate with it, specifically humpback whales.

Knowing that the humpback whale went extinct years ago, Kirk decides that they must repeat the risky jump into time warp that they attempted years ago, and go back to 20th century Earth to find some whales.
3. The USS Bounty goes into time warp and goes back in time

The crew repeat what they first coined the "slingshot effect", where they speed up the ship to practically Warp Factor 10, and whip around the sun as they do so. They soon find themselves touching down in San Fransisco, around the late 20th century - 1986 to be exact. Sulu sets the USS Bounty down in Golden Gate Park. "Everybody remember where we parked," Kirk quips.

However, their time warp has depleted the dilithium crystals that power the Klingon bird of prey, and the crew must also find a suitable source of power - in this case, nuclear power - to help them travel back to the 23rd century once they have found the whales.
4. Kirk pawns his glasses to raise funds

Realizing that 20th century Earth still uses money, Kirk pawns his glasses that he received as a birthday present from McCoy (in "The Wrath of Khan"). This earns him $50.00, which he divvies out amongst the "teams" that the crew has split up into: Chekov and Uhura are to go in search of a nuclear power plant; McCoy and Scotty are to find heavy-duty plexiglass to make a tank for transporting the whales; Sulu is to find a helicopter to transport the plexiglass to the USS Bounty; and Kirk and Spock are to find the whales.
5. Spock mind-melds with Gracie the whale

Kirk and Spock, after much mishap, eventually find their way to the Sausalito Cetacean Institute, where they join a tour being given by Dr. Gillian Taylor. Kirk is standing with the tour, looking into the tank containing George and Gracie, the Institute's two humpback whales, when all of a sudden he spots Spock, also in the tank! Spock is floating alongside Gracie, performing a mind-meld with her. Gillian races to reprimand Spock, Kirk close by, and they are forced to leave.

On their way back into the city, however, Gillian stops by in her truck and gives them a ride. It is then that Spock reveals that Gracie told him she was pregnant.
6. Kirk eats an Italian dinner with Gillian

When Gillian suggests that they meet up to discuss the whales, she asks if they like Italian. Kirk immediately says yes, while Spock, hilariously, says no. Kirk and Gillian then go out for pizza. They discuss the whales, Gillian noting that because there has never been a successful birth of a whale in captivity, the whales are being released the next day. Kirk will have to act fast.
7. Chekov and Uhura take energy photons from the USS Enterprise aircraft carrier

To get the photons with which to power the USS Bounty, Chekov and Uhura beam onto the US Navy ship the USS Enterprise, and leach energy from the ship's nuclear reactor. They are on the verge of being discovered, however, when they finish their work and Scotty manages to beam Uhura back aboard. His power is minimal, though, and he is unable to beam Chekov aboard before he is discovered by the Naval personnel.

Captured, Chekov is interrogated and suspected as a Russian spy. When he attempts to escape, he ends up falling and is gravely injured. The crew of the USS Bounty track him as having been taken to the Mercy Hospital.
8. Dr. McCoy heals Chekov

McCoy, Kirk, and Gillian sneak into the hospital disguised as hospital workers. They manage to make their way into the high-security operating room where Chekov is being kept, and Kirk locks the hospital staff about to operate on him out of the room. McCoy then manages to save Chekov's life without operating, healing a serious head or brain injury.

They then race to get out of the hospital with Chekov in tow.
9. George and Gracie are beamed aboard the USS Bounty

As the Bounty is preparing to leave Golden Gate Park, Gillian manages to come aboard as well. They fly to the open ocean, where George and Gracie, now released, are about to be killed by a whaling vessel. Scotty beams the whales into the tank he has constructed and calls to Kirk, "Admiral - there be whales here!" Although the new weight makes time travel an even bigger feat than before, the USS Bounty manages to return to the 23rd century, only to crash-land in the San Francisco Bay.

Kirk manages to swim underwater, as the ship sinks, to release the whales. They swim into the ocean and communicate with the probe, which then turns around and disappears. All of the problems that the probe brought on go away, and all is apparently fine again.
10. Kirk and his crew are put on trial

Still in trouble after their hijacking of the USS Enterprise in the last film, "The Search for Spock", Kirk and his crew stand trial, pleading guilty. Fortunately, however, the Federation pardons them since they have saved the Federation again, and they are free, with only one punishment: that Kirk is demoted from Admiral to the rank of Captain. Gillian joins a science vessel, and Spock meets up with his father Sarek, whom he entrusts with a message for his mother, in answer to the question that he could not answer at the beginning of the film: "I feel fine."

Meanwhile, a surprise is awaiting Kirk and his crew. A new ship, also named the USS Enterprise, has been built, and Kirk is its new Captain. The film ends with an elated Kirk telling Scotty, "Let's see what she's got."
