Philip II's third marriage, to Elisabeth de Valois, appeared to have been happier than the previous two. After a miscarriage in 1562, she was left for dead by the Spanish doctors, but was saved by an Italian doctor. Throughout her recovery, Philip stayed with her and four months later, resumed sleeping with her.

In 1564, there was another miscarriage. In 1566, Isabella was born, followed by Catalina Michaela in 1567. In 1568, there was a stillbirth and Elisabeth died. Philip II had ensured that he was present at each birth and, though disappointed with daughters, Isabella had come to mean more to him than anyone else in his family after his beloved wife's death.

Tomas de Torquemada headed up the Spanish Inquisition during its early years. The Inquisition set out to purge Spain of all those who did not have pure white Christian blood during a time of political upheaval. Its main targets were Jews and Conversos (Jewish converts to Christianity), and its preferred methods included torture and ritual burning at the stake.

The Spanish Inquisition peaked with the expulsion of all Jews from Spain in 1492.
