"The Transformation" resolved the John Scott storyline and was actor Mark Valley's final appearance. He and Anna Torv (Olivia Dunham) got married during the first season, but the marriage did not last and they soon divorced.

Answer: Stealing German state secrets

Due to the high security threat he posed, Olivia is initially unable to gain clearance to speak with Jones. She is finally able to get a brief fifteen minute session with him in hopes of learning how to save Special Agent (and ZFT operative, unbeknownst at the time) Mitchell Loeb.

Olivia survives however when Walter removes the bullet from her head and the Cortexiphan heals her.

After being discovered for his helping of the Fringe team on numerous occasions, the other Observers captured him and performed a "biological reversion" on him, removing his tech and effectively turning him into a human again.

He and Walter then began coming up with their plan to effectively defeat the Observers.
