Answer: "Star Trek: Enterprise"

Since Barry does not watch "Star Trek", this idea does not work. They end up deciding based on what they are equally bad at: sports, with Sheldon winning because he can bounce a basketball higher.

Note that "The Animated Series" is not considered a part of "Star Trek" canon, and is thus not a valid answer for this question (even though Sheldon did not mention it).

While Starfleet General Order 104, Section A is not a part of "Star Trek" canon, sections B and C are. Section B states that in the absence of a ship's first-in-command, any flag officer can take over if necessary. Section C states that if this officer is deemed unfit for duty by the Chief Medical Officer, he can be relieved. It follows that section A is similar to section C, but for the regular first in command.

Earlier in the episode, Sheldon likens Dr. Barnett, the woman whom Leonard is dating, to Dr. McCoy, the CMO of the Enterprise. This implies that Sheldon can only invoke General Order 104, Section A with her permission, rendering the whole argument moot! (However Leonard makes the equally valid defence that General Order 104, Section A does not apply in that situation because "THIS IS NOT "STAR TREK"!")

It should be noted that calling "Star Trek: Enterprise" as I did is only half true: it was initially advertised simply as "Enterprise", as the creators felt that the word Enterprise was so closely linked to "Star Trek" that the "Star Trek:" prefix was unnecessary. They changed it partway through the series, though.

The ability to extend a shield over only a part of the ship required very advanced technology, not seen until the 24th century (specifically "VOY:Equinox"). Therefore, either Penny does not know this, or she is a very advanced starship.
