Snake in "Metal Gear Solid 3: Snake Eater" was based on the body of Sean Connery when Connery was playing James Bond. Oddly enough Big Boss was based on Connery in "Metal Gear 2: Solid Snake".

Clues in the game show that The Boss' son was Ocelot after you have a conversation EVA. She tells you that he was born on a battlefield and the woman now had a snake shaped scar. Later The Boss reveals her Snake shaped scar and that her son was born on a battlefield.

The three Snakes represent Solid, Liquid and Solidus, otherwise known as Les Enfants Terrible which was their codename while being created. You can find them while battling The Boss.
