The army of alchemical, immortal beings is brought to life...before promptly attacking the very General and scientists nearest to them. It becomes quickly apparent that these shambling, undead creatures are simply evil. Ed, Scar, and the chimeras reach the door under the Third Lab just before it opens, spilling forth hundreds of the beings. Ed realizes quickly that the bodies contain human souls, and rash actions must be taken to stop them.
In Central Control, General Armstrong holds her hostage and urges the others to pull their forces back moments before Sloth steps in to prevent her interference. When she's grabbed against a pillar and nearly crushed by Sloth, her brother arrives to knock Sloth off of her.
May, down in the sewers, flees from the undead horde and, in a moment of weakness, loses Envy to one of the monsters. When he's freed from his glass jar he uses the bodies to regenerate himself completely.
In Kanama, Al discovers that Pride has been sending out a signal from their prison...only too late; Kimblee breaks open the walls. Al has to break off his own feet to get away and save the remaining chimera. Before the chimera dies, he hands over the Philosopher Stone shard from Baschool. Al emerges from the cloud with new legs, formed by the stone.

After hearing the story behind Ishval from Hawkeye, Ed meets up with Al and recalls that Scar and May's forms of alchemy worked where no one else's did in the city, so contacting them is their best hope. They find, however, that May has disappeared.
Col. Mustang's squad are all sent across the map or, worse, incapacitated in Central or working directly under the orders of Fuhrer King Bradley. Fortunately, a note is left for him in his chess set. He picks up Al and Ed for a drive, dropping them off at their destination, before visiting a woman named Madame Christmas who takes his note and connects him with Lt. General Grumman in the East.
Fu returns from dropping Maria Ross off in Xing and meets with Lan Fan. Upon discovering her sacrifice, he refuses Automail as an option. After they leave, Dr. Knox greeted by his wife and son who return after years of estrangement.
In Central, Kimblee is released from prison by Envy who plans to use him to seek out Scar and Dr. Marcoh who, as it turned out, escaped using the body of a chimera. He hands over a new Philosopher Stone. Scar and Dr. Marcoh, meanwhile, are found by May and they head off to collect Scar's brother's research notes...which he hid in the North.

Al, seizing the opportunity, throws the Philosopher's Stone downwind, allowing a recently-arrived Dr. Marcoh to use it and heal the dying chimera, granting them the surprise attack they need to bring down Kimblee. Pride, for some reason, is reluctant to hurt Kimblee and, before he can make a move against Dr. Marcoh, Yoki drives in to retrieve everyone, hitting Pride in his vehicle. They drive onward to Central, leaving the Homunculus in the dust. It gives Pride the opportunity to put Kimblee out of his misery, consuming him.
In Central, the Armstrongs discover that Sloth has weak spots, but they also discover that Sloth is also the fastest of the Homunuli, able to jet about at super speed, but uncontrollably. With this tactic, he hits General Armstrong, ensuring that her brother steps in to hold Sloth back. Major Armstrong is able to hold back Sloth by impaling him on a large, concrete spear. As the two discuss their situation, the undead army makes its appearance in the halls of Central Command....and Sloth frees himself.
Col. Mustang, still trying to find reentry into Central, splits off from his group to take a more subtle approach.
Underground, May battles with Envy as the horde steps in. Fortunately for the Homunculus, each mannequin soldier he devours makes him more powerful.
Ed and the chimeras, still fighting the army at the door in the Third Lab, start to find things hopeless until Col. Mustang arrives with Hawkeye to give Fullmetal a hand.

In the tunnels beneath Baschool, Kimblee gives up on finding the escaped group when he finds access to the Homunculus tunnel. There, he comes face to face with Pride and is told to make haste in carving a Crest of Blood in Briggs. Sloth, meanwhile, finishes the tunnel.
In Liore, Van Hohenheim searches the Church of Lido and finds the track hidden there, all the way across Amestris. There he finds Pride waiting, trapped in the hole (and Central) like the Dwarf in the Flask he once knew. Given its original appearance, he deduces that Pride is the pure essence of Father and he vows to drop in on him in Central, effectively sending a declaration of war.
Up north, Drachma forces approach Fort Briggs from the north and Kimblee is at their side. Meanwhile, in Asbeck, Zampano (one of the chimeras, gives away Dr. Marcoh's location to none other than Envy and Fuhrer King Bradley.

Scar, meanwhile, seems to head toward West City on another train while Kimblee, now working for Fuhrer King Bradley, hunts him down. Fortunately, Scar is able to hop off the train with his companion, escaping and heading north.
The Elrics, meanwhile, search the Central Library for info on Alkahestry but find Major Armstrong instead, delivering a message from Col. Mustang's suggesting they head north. He hands them a note, sending them to see The Northern Wall of Briggs, before Selim Bradley, the Fuhrer's son, appears, starstruck, and invites them home. They have no choice but to go, finding themselves in the Fuhrer's company, before they advance northward.

She reveals to them that in an effort to have a child, she also broke the taboo and tried to perform human transmutation, barely surviving in the end. She also reveals that she knows nothing of the Philosopher's Stone, but she once had an encounter with someone who did-- Van Hohenheim-- their estranged father. Ed refuses to search for him.

During the interview, she's told that the Fuhrer's train was blown up outside the city and his body had not been found; Breda informs the listeners that the Fuhrer has known for a while that someone from within would overthrow the government. With the word spread, the city starts acting.
In the Third Lab, Col. Mustang lets loose a single swath of flame, charring the undead legion to ash. Moments later, May, fleeing from Envy, follows her chi all the way to the entrance to the Third Lab, reuniting her with Scar for the first time since she left for Xing. Col. Mustang, trying to put an end to Envy's nonsense, informs the Homunculus that he faked Maria Ross' death and demands Envy tell him who killed Hughes. When Envy transforms into Hughes' wife, Mustang vows to defeat him on his own (though Hawkeye stays by his side). The others continue through the door while Envy takes on his true form, but when Envy realizes his size is a disadvantage, he flees. Although the battle persists, Hawkeye decides to follow, even when told not to, providing an opportunity for Envy to play a bit of a mind game.

In Asbeck, Zampano, having given away the group's location, leads Envy to Dr. Marcoh but reveals that he lied about his intent; he lured the Homunculus out, taking advantage of his cruelty. Walking across a snowy field, Envy is unable to determine the locations of the apparent landmines created by May using remote Alkahestry and feeling trapped, he transforms into his larger form. Despite Scar's immense destructive powers, it's actually Dr. Marcoh, trapped in Envy's grasp, who uses his own alchemy to destroy Envy since he knows the way to reverse the power of the Philosopher's Stones he helped create. Envy reduces to the size of a small worm and is, effectively, defeated and placed into a glass jar. Following this, Scar and Dr. Marcoh head out together to make things right while may is convinced to head back to Xing, using Envy as proof of immortality to help her clan. The rest of the group heads south to Liore...only to meet Van Hohenheim.
In Central, General Armstrong reunites with her brother minutes before discovering one of the plans hidden by the higher-ups in the government-- they've been using alchemy to create an army.

It doesn't take long for Kimblee to discover that Scar is heading northward, so he heads to Fort Briggs alone to intercept, leaping from his own train on the parallel track. Kimblee finds Scar is traveling with Yoki, not Dr. Marcoh, and battle ensues. Kimblee is speared, but splits them up by destroying the train's cars to ensure a rematch.
Marcoh and May arrive at the northern mountain range near the border with Drachma on foot. When they reach an abandoned cabin, the find the Ishvalan notebook buried in the floor.
Edward and Alphonse reach North City in the snow but have to proceed by car and on foot to get to Fort Briggs. When they do, however, they find themselves getting into battle on the way to the Northern Wall. Additionally, Ed's Automail proves to be a problem since it's not made of an alloy that can withstand the cold. The battle only ends when General Olivier Mira Armstrong, Major Armstrong's older sister and the 'Northern Wall of Briggs', the fort's commander, allows them to enter Briggs.

After the boys tell their teacher of their story, she expels them outright, sending them to the train station immediately. Realizing that they're equals, they state that they're staying because they need her help Izumi hypothesizes that because Al lost his whole body, he likely saw more on the other side than they ever did; he must have not remembered out of shock. Someone, as they don't know, is listening to their conversation.
Al is led to an alleyway by a group of people claiming to have answers and, to his surprise, they're able to hijack his body and kidnap him. As it turns out, they're all chimeras, albeit more advanced forms allegedly created by the government, and they're all in the care of Greed, who informs him that he's actually a Homunculus, a human created through alchemy. Greed demands to know the secret behind Al's immortality but, fortunately, Edward arrives that moment and begins to fight (while Al is taken away). Greed, using a personal shield and regeneration ability, seems cocky but Ed works out the alchemy behind it; both are created and maintained by carbon, and manipulating that, he can defeat Greed in battle. Although it seems like things are about to take a turn for the worse, Izumi arrives to join her former pupil.
In East City, Colonel Mustang is promoted and sent to Central with his team.
Elsewhere, the scarred assassin is visited and reprimanded by his master. He departs nonetheless.
