It seems in the main story, everywhere Samus explores explodes in some manner, in "Super Metroid" Zebes is destroyed, and in "Metroid Fusion" the BSL floats into SR388, destroying both.

Anaphractia is not a thing in the "Metroid" universe, Norion is the GF (Galactic Federation) home planet, and the Space Pirate Homeworld is not even near the Alimbic Cluster. The Alimbic Cluster is composed of Alinos, Arcterra, Oubliette, Celestial Archives and the Vesper Defense Outpost.

If you guessed the Mother Brain, you were close, but not quite there. The Mother Brain isn't the Space Pirate leader, she simply controls the systems of the Space Pirate fortresses on Planet Zebes in "Metroid"/"Metroid Zero Mission" and "Super Metroid". There is no individual named Metroid, they are a dangerous race of creatures that Samus usually finds herself hunting in the games. Kraid is one of the Space Pirate leaders, but he's below Ridley.

"Metroid", "Super Metroid", and "Metroid: Zero Mission" all take place on Zebes, in "Metroid" Samus blows up Mother Brain and the pirate base. "Metroid: Zero Mission" is a remake of "Metroid" where Samus is shot down by a Space Pirate Mothership, and must infiltrate the Pirate Mothership without her awesome powersuit, but she regains it and kills a metallic resident that is unfinished. "Super Metroid" is where Samus blows up the entire planet Zebes. This must've been hard seeing as she spent over ten years living and training there.

The two franchises have a surprisingly long list of things in common. Both of them star a woman, both of them simply have the name of their creature nemesis as the name of the series and first installment, both of the creatures' "homeworlds" (although LV-426 isn't the Alien homeworld) are a sequence of letters and numbers instead of actual names, both focus on travelling to a planet inhabited by them in the second, both of the fourth installments involve the main character having some of the creatures' DNA inside them, and both take place in a similar futuristic sci-fi universe. They live on planet aether, and have fought numerous wars and lost almost all of their population. Only one Luminoth is seen on the planet, the rest are dead, although there is stasis pods, and about 10-ish (maybe more) Luminoths can be seen at the end of "Metroid Prime 2".
