1. Why does Lady Catelyn reveal her true identity and capture Tyrion Lannister?

Answer: She believes he tried to murder her son

On her return from King's Landing, Lady Catelyn, traveling incognito, bumped into Tyrion Lannister at an inn. Since Littlefinger had identified the dagger used in the attack on Bran as belonging to Tyrion, Lady Catelyn rallied Tully bannermen in the inn and used them to capture Tyrion so she could bring him to justice for harming her family.
2. Why does Sandor Clegane, Joffrey's "Hound", turn and run from the Battle of the Blackwater?

Answer: The battlefield was full of wildfire

Sandor Clegane, "The Hound", suffered severe disfigurement on his face as a child after his brother Ser Gregor held his face in a fire. Although he was a powerful fighter, Sandor was afraid of fire after this incident. Since Tyrion used wildfire to attack Stannis' fleet, the battlefield turned into a fiery nightmare for Sandor and as the flames came closer, he fled.
3. Why does Brienne take the Kingslayer from Robb's custody in Riverrun?

Answer: Lady Catelyn orders her to go to King's Landing to trade the Kingslayer for her daughters

The Kingslayer is a prisoner of King Robb in his grandfather's castle Riverrun. However, when Robb is off fighting and his mother Lady Catelyn gets a letter informing her of her youngest sons' deaths, she remembers Tyrion's promise to trade the Kingslayer for her daughters.

She is so desperate that she has Brienne lead a handcuffed Kingslayer from Riverrun to make the journey to King's Landing and her daughters.
4. Why does Sansa's Aunt Lysa try to throw her out of the Moon Door?

Answer: Lysa is jealous after she witnesses her husband kiss Sansa

Sansa, in Littlefinger's care and using the alias Alayne Stone, journeys to the Eyrie when Littlefinger marries her Aunt Lysa. Her aunt is aware of her true identity, and even helps Sansa die her red hair which might give her away. Lysa tries to arrange a marriage between Sansa and her sickly son Robert, which makes Sansa depressed and homesick.

She is playing in a garden when Littlefinger surprises her and kisses her, which Lysa witnesses. Never the more stable of the Tully sisters, Lysa goes into a rage and tries to fling Sansa out of the Moon Door.
5. Why was Alayaya captured and later whipped?

Answer: Cersei believed she was Tyrion's mistress

Poor Alayaya. Tyrion would pretend to visit her at a brothel, but would really sneak away to visit his mistress Shae. While this trick protected Shae, Tyrion was horrified when Cersei paraded the captured Alayaya in front of him. He didn't tell Cersei that she was wrong in identifying his mistress on the hope that Cersei would believe Alayaya valuable and keep her alive.
6. Why does Jon Snow reject Stannis' offer to legitimize him and make him Lord of Winterfell?

Answer: He decides to keep true to his vow and accept the position of Lord Commander

Upon becoming a member of the Night's Watch, Jon, Lord Stark's bastard son, took an oath which declared, among other things, that he should "hold no lands". Stannis as King (well, self-declared King) can legitimize him and release him of his vow, which would then allow him to inherit Winterfell since Westeros believed his legitimate brothers Robb, Bran and Rickon were dead.

However, Jon stayed true to his vows as a man of the Night's Watch, and claimed his position as the newly elected 998th Lord Commander.
7. Why does Mance Rayder unite the Free Folk to march south to the Wall?

Answer: To escape the Others

The Free Folk, known south of the Wall as wildings, were united under King Beyond the Wall Mance Rayder, a former member of the Night's Watch. After being terrorized by the Others, Mance knew the only chance they had was to escape south of the Wall, which was initially erected to protect the realm from the Others. Since most people in Westeros, including much of the Night's Watch, thought that the Others had been dead for thousands of years, Mance knew the Watch would not believe him and his people would not be allowed to freely pass.

He therefore united the Free Folk to attack the Wall so they could ultimately escape south to avoid the Others.
8. Why does Jaqen H'ghar offer to kill three people for Arya?

Answer: He believes Arya owes the Red God three lives for the three lives she once saved

Arya saves Jaqen, Rorge and the Biter from certain death when Ser Amory attacks their traveling party of new members for the Night's Watch. Jaqen believes that the Red God, also known as the Lord of Light, was owed three deaths so now Arya must give Jaqen orders to kill three people to satisfy the god.
9. Why are Goldcloaks chasing after Gendry?

Answer: He is a bastard son of King Robert

Unbeknownst to him, Gendry is a bastard son of King Robert. John Arryn and later Ned Stark start investigating Robert's bastards and notice they are all dark, whereas his supposed children by Queen Cersei are blond. Cersei cannot risk anyone finding out that her children are illegitimate, so she orders that all Robert's bastards be killed so they cannot be used as proof that all Robert's children have black hair. Gendry leaves King's Landing and travels with Yoren to join the Night's Watch, but when Cersei learns of this she sends her Goldcloaks to chase him down.
10. Why do Bran, Jojen, Meera and Hodor head north after escaping from Winterfell?

Answer: They seek the three-eyed crow

When Jojen is revealed to have the Greensight, Bran shares his dreams about being a wolf. Jojen tells Bran that he is a Warg, and he must open his third-eye to be able to use all of the associated power. Bran tries but does not succeed. Meanwhile, Theon captures Winterfell and Bran, Jojen, Meera, Hodor, Osha and Rickon all hide. Once Theon has been captured and Winterfell destroyed, Bran's group comes out of hiding and decides to head north on Jojen's advice to seek the three-eyed crow, who all believe will be able to help Bran.
