Dawson has just returned to London from military services in Afghanistan. He finds Olivia crying in a boot and helps her find her way to 221 Baker Street. When they arrive, Olivia plans to ask the famous mouse detective, Basil, if he can find her father. Basil recognizes Dawson as a doctor because of the Lambert stitch used to sew up the sleeve of his jacket and the pungent aroma found on the catgut used to sew the tear.

Fidgit was the peg-legged bat responsible for the kidnapping of Olivia Flaversham's father. When Olivia tells this to Basil, he decides to take the case because Fidgit works for Professor Ratigan. Basil has been in pursuit of Ratigan for years and has recently come to a dead end clue-wise. Ratigan has taken Flaversham in order to create a robot that resembles the queen.

When they arrive at the toy store, Basil and Dawson search for Fidgit while Olivia goes off on her own. Meanwhile, Fidgit finishes obtaining his tools, gear, and uniforms. When Dawson finds a note that Fidgit dropped, the mechanisms and toys in the store start to turn on and Olivia gets distracted by some bubbles.

When she goes to investigate, she finds Fidgit and gets taken. Fidgit manages to escape out of an open skylight.

Meanwhile, Basil and Dawson take the list to Baker Street and examine it. They find coal dust on the list and determine that the bat was near a sewer. Basil also determines that Fidgit was at a seedy pub when he had the list. They find a seedy pub where the sewer connects to the waterfront and they visit it.

When they arrive, the octopus is juggling and tap dancing to a cheerful song. Basil and Dawson (in their sailor get-ups) ask about Ratigan, but the people in the bar deny seeing him. When a mouse starts singing a song for the customers, Basil notices the bartenders slip drugs into their drinks. Dawson drinks his, but Basil realizes what's happening just as Fidgit walks by. Soon, a chain reaction starts and the bar has a huge brawl which gives Basil and Dawson the chance to chase Fidgit through a trap door and into the sewers...right into a trap.

Ratigan has rigged a record player so that when a record ends, it releases a ball from the top of a wine jug. When it hits the mousetrap, it snaps back with Basil and Dawson tied up inside. This will trigger a gunshot, the crossbow will fire, and the axe and anvil will fall. Ratigan leaves in his blimp with the robot and when the song ends, Basil creates a way to set off the trap early and prevent anyone from getting hurt.

With Basil, Dawson, and Olivia caught in their traps, Professor Ratigan takes his robot and goes to the queen's palace. Ratigan's henchmen capture the queen and they replace her with Flaversham's robot. They take her to a balcony to be fed to the hungry Felica, but Basil and the gang manage to arrive on Toby just in time.

They stop Ratigan's robot, but Ratigan and Fidgit escape in the blimp with Olivia.

Basil, Dawson, and Flaversham rig up some balloons and follow Ratigan through the sky but they crash into Big Ben. Basil wakes up to the sound of winding gears and crashing cogs in the tower. Olivia warns Basil, but Ratigan knocks him down. Basil manages to save Olivia after catching Ratigan's cape in the gears, but Ratigan escapes. Basil passes Olivia up to her father, but Ratigan pushes him over the ledge. Luckily they land on the hands of Big Ben, and when the clock strikes nine, Ratigan falls off. Basil manages to survive by grabbing the propeller part of Ratigan's ship and pedaling to safety.

In the end, Flaversham and Olivia are reunited and Basil and Dawson begin their next case.
