She was thrown onto the cot in the room and the wrist restraints were closed. Then, she claimed, she was raped by a ghost.

Actually, Scully was watching the video when Mulder arrived. Mulder told her that whatever tape she had found in the VCR wasn't his, to which she replied, "Good, because I put it back in the drawer with all those other tapes that aren't yours." Good to know they work around Mulder's little quirks.
