In the opening scene of the episode, Apollo had a gun trained on an unknown man. It skipped back to 48 hours before that happened, and Commander Fisk met his demise on the orders of the very same man. It was clear that Fisk knew him as he did not seem surprised he was in his quarters and Fisk had sent Baltar cigars at some point in the past.

Answer: A cubit (money)

In a sign of resilience, the criminals that killed Commander Fisk put a cubit down his throat after he was killed. After he saw this, Admiral Adama told Cottle, "If you find anything else, let me know right away," to which Cottle replied, "If I find anything else, I may retire early."

Answer: Gaius Baltar

As Apollo was inspecting the room, he heard Baltar outside complaining to the guards to let him inside, fully unaware that Fisk had been killed. When he came inside, Apollo started to question him after finding Baltar's brand of cigars in the quarters. Baltar, with the help of Head Six, weaseled his way out of another situation by explaining how he had come to meet with Fisk on the new fleet trade policy.

Answer: Colonel Tigh

In Fisk's quarters, Apollo found a bracelet that belonged to Ellen Tigh. He went to the Tighs' quarters in order to speak with her, but only Colonel Tigh was there. Tigh admitted to trading it to Fisk for some essentials, but noted that he hadn't done anything that anybody else in the fleet hadn't done, which was directed at Apollo for his meetings with a prostitute on Cloud 9.

Answer: Let Fisk's murder go and stop looking for the black market

Upon hearing that Shevon had been attacked by the men in charge of the black market, Apollo began packing their things so that he could bring them to Galactica. Before he finished, a man came in the door leading to a struggle. Apollo appeared to be winning, but the man who garroted Fisk came up from behind and began strangling him.

The man in charge then entered and told Apollo to tell Admiral Adama to stop looking for him before knocking Apollo out.

Answer: They gave Fisk's murderer to Lee to give him a way out

Surprisingly, Zarek told Apollo that he had in fact refused Fisk's request to become a buffer between himself and the black market, leading to Fisk trying to starve Zarek out. Fisk died before it could have any real effect on the Astral Queen, but Zarek still felt compelled to help Apollo. Apollo demanded more information, and Zarek offered the "rumor" that a ship called the Prometheus had gone off the grid and was the hub of the black market.

Answer: Paya

When Apollo found Paya, she was locked behind a thick door with only a porthole available to speak through. He told her that she would be OK, despite clearly being in unfamiliar territory and about to confront an enemy willing to murder. As for the other choices, Boxey had not been seen since early in season one, and Nicky and Liam have not been born yet.

Answer: She was one of Phelan's girls all along

Phelan explained that Shevon was working for him the entire time that she was meeting with Lee. He said that thanks to being able to look at Lee through Shevon's eyes, he saw a reasonable man, unlike Fisk. Phelan in fact had given Lee everything he needed to close the case, but he was not willing to stop there. This led to the final showdown between Lee and Phelan.

Answer: Shot Phelan

Phelan tried to connect to Apollo on the grounds that neither of them was like their fathers. Phelan's father was in the service but all of his patriotism could not save him in the Cylon War. Phelan saw Admiral Adama as a man who would shoot him if given the chance, but assumed that Lee would not do so. In the end, Phelan was wrong.

Answer: Billy Keikeya

Earlier in the episode, Dee asked Lee if their interactions were going somewhere, and Lee was at a loss for words. At the end of the episode, it was clear that despite his relationship with Shevon, he still had feelings for Dee as he watched her with Billy. This would come to a head in the next two episodes.
