1. What did Wayne call Skinner?

Answer: Skin-Man

They'd been college buddies, and this nickname presumably developed then.
2. How did Wayne describe Mulder's approach to things?

Answer: Star Trek-y

Wayne said that Skinner had filled him in on things, describing Mulder's approach as "a little fahkatke, a little Star Trek-y," which he claimed would be perfect for the film he was making.
3. What word did Wayne use to describe his presence?

Answer: Heisenbergian

He assured Mulder that he would be "strictly Heisenbergian: a hologram." Mulder looked at Scully and, smiling, seemed unsure what to do faced with this man. The problem might have been that Mulder couldn't fathom what Wayne meant by "Heisenbergian", as Heisenberg's claim to fame was his uncertainty principle which stated the limitations in accurate simultaneous measurement of position and momentum of a particle.
4. How did the Cardinal describe the crypt?

Answer: God's refrigerator

After he said it, Wayne commented, "That's a great line." The Cardinal thanked him and Wayne leaned into his portable recorder and said, "God's refrigerator." Mulder, obviously annoyed and probably somewhat embarrassed, said, "Wayne, shut up."

The Cardinal had been describing the relics in storage and Wayne asked if they had the Shroud of Turin. The Cardinal said no, but they did have the bathrobe of Saint Peter. Wayne seemed enthusiastically astounded, saying "You're kidding!" The Cardinal dryly confirmed, "Yes. I am." Wayne soberly observed, "That's a good line." As the Cardinal thanked him again, Mulder said threateningly, "Wayne! Shut up..."
6. The Cardinal told Mulder he liked to walk in the crypt at what time?

Answer: during lunch

Mulder asked who came down there, and the Cardinal said that only he did. He described it as a half mile of catacombs where he liked to walk during lunch.

Answer: Micah Hoffman's

Wayne checked his phone first, and said it wasn't his. Mulder then checked his but that wasn't it. At that point, the Cardinal pulled out his cell phone to check, but said it wasn't his, complaining, "I never get reception here." Mulder turned to a pile of rubble and started digging toward the ringing and Wayne asked, "Would that be Saint Jude's cell phone, Cardinal?"
8. Who did Mulder NOT include in his Holy Trinity?

Answer: John Lennon

Catching Scully up on the events in the crypt, Mulder told her, "Micah Hoffman, Willie Mays, and Frank Serpico. That's my Holy Trinity, Scully." Hoffman was an influential and irreverent activist, Mays was a great baseball player, and Serpico was a public figure who prided himself on speaking truth to power.
9. When Scully mentioned that Micah Hoffman had been involved in activism and counter-culture, which poet did Mulder compare him to?

Answer: Allen Ginsberg

Mulder sang Hoffman's praises, saying that he was one of the original Weathermen, the first Yippie, and a "better poet than Ginsberg." The Weathermen were a sometimes-violent group of student activists who emerged from Columbia University in the late 1960s.

This makes sense, since Hoffman apparently attended Columbia (he mentioned that O'Fallon had been his divinity teacher there). The Yippies were also a student group from the late 60s, though more open in membership than the Weathermen were.

The Yippie movement was spearheaded by Abbie Hoffman (perhaps the inspiration for Micah's character?) and ran the Festival of Life, which featured among other artists Allen Ginsberg. Shall we pause for a moment here to admire the sheer genius of this episode's writer, David Duchovny?
10. Which gospel did the agents find in Micah Hoffman's workshop?

Scully told Mulder that it was a heretical text, if it even really existed. Wayne and Mulder later found a copy of that same text in the crypt of Christ Church.
