Answer: Cerberus

In "Mass Effect", Cerberus was just an Alliance black ops group that went rogue. Later in the series, they would have a much, MUCH larger role.

Cerberus was responsible for political assassinations to further their agenda, and for performing some pretty cruel experiments during "Mass Effect". They engineered ship explosions to expose young humans to eezo to develop human biotic potential. They also manipulated Thresher Maws to attack Alliance Marines. Cerberus injected Thresher Maw acid into Corporal Toombs' bloodstream.

Admiral Kohoku lost a group of marines. If Shepard went to investigate, the Commander found that they had been lured into a trap by false distress beacons. Kohoku would follow up this revelation with an investigation. When he got too close, Cerberus kidnapped and killed Kohoku, but not before he could warn Shepard.

Binary Helix was a company on Noveria that Saren had stock in. It was through this company that he did research on the Rachni. Elanus Risk Control Services (ERCS) was another company, found providing security on Noveria. The Special Tasks Group was a secretive salarian military organization that specialized in espionage and assassination. Shepard met a contingent on Virmire.

Wrex's family armor was more symbolic than useful. It was taken by turian war profiteers back during the krogan rebellions (before Wrex was even born), and had made it into the hands of Tonn Actus. Actus had a base on Tuntau that Shepard could assault to retrieve the armor. Getting the armor would have benefits later on in the game when talking to Wrex on Virmire.
3. Thresher Maws were large, worm-like creatures that could be found on a few optional worlds. They usually came out and attacked anything that entered their distinct, circular, flat Thresher dens. Answer: Nonuel (Lord Darius' planet)

Thresher Maws were large creatures that burrowed on some explorable planets. Their habitats were easily recognizable as a large circular areas that were mostly flat, with a few low hills. Threshers shot acid spit at targets too far away for them to melee with their large claws.

The powerful guns of the Mako, and its mobility, made it the best choice for taking on Thresher Maws. However, killing enemies while in the Mako offered reduced experience. A common tactic was to weaken the Thresher Maw in the Mako, and then hop out to finish it on foot for the maximum experience gain.

Answer: Father Kyle

The battle on Torfan was a near-pyrrhic victory for the Human Alliance forces involved. Batarian slavers and pirates had set up a base on the moon, and the humans attacked Torfan in retaliation for the Skyllian Blitz, the pirate attack on the human colony on Elysium. The human losses were incredibly high, and the commanding officer, Major Kyle, could not take it.

After leaving the military, Major Kyle tried to atone for Torfan by setting up a biotic commune. Humans with biotic capabilities were often feared and ostracized. He dedicated himself to building a safe place where biotics could live in peace. In reality, it turned into a cult, with the biotics calling him "Father Kyle". Commander Shepard was asked to go to the commune and stop the disturbing situation.

If Shepard had the Ruthless background, Torfan was where they earned their reputation.

Test Subjects were found on the MSV Fedele when Shepard and Garrus went to meet Dr. Saleon. Dr. Saleon's subjects had suffered from having excess organs in them for a prolonged time, and had become violent creatures. The Test Subjects looked and behaved the exact same way as Thorian Creepers.

Rachni Workers were small bug-like enemies that would rush at Shepard and explode. Varren were vicious animals that usually worked with krogan, or were feral (kind of like space dogs).

Answer: Julia, the biotic

Jacob, the mechanic, was Julia's boyfriend. He suffered some sort of accident and fell unconscious, ultimately becoming brain-dead. Julia was distraught, and became anxious and volatile. She wanted to protect the only person who mattered to her. The captain and the doctor both agreed that Jacob should be pulled off life-support, and that Julia should be told after the fact. The doctor gave Julia some medication to help her calm down, but she did not take them, ever paranoid that the other two were plotting behind her back. When she found out about their plans, she killed them both to prevent them from turning off the life-support.

Shepard could learn all this from the ship's logs, causing Julia to attack the squad, forcing them to kill her. Shepard could then choose to turn the life support off, or leave without touching it.

Answer: A Sniper Rifle

The Reaper was a Sniper Rifle series created by the Elkoss Combine. They used the first sniper rifle model, but with a red paint job. Unlike the menacing synthetic aliens that share its name, the Reaper sniper rifle was relatively inefficient. It has middling-low damage, not great accuracy, and overheated rather easily.

This was offset by the weapon's cheap price tag, which the Elkoss Combine was known for.

During the Cerberus sub-plot, Commander Shepard could travel to Binthu, which was home to three Cerberus labs. In one lab, Cerberus was experimenting on Thorian Creepers, and the other two contained rachni. The Cerberus plotline could be started after becoming a Spectre, and did not require the completion of Noveria or Feros.

Dr. Saleon/Dr. Heart (his idea of a joke) was a salarian doctor. Garrus was able to track the doctor, but could not pursue him. Garrus gave Shepard the coordinates to a Kowloon class ship, the MSV Fedele, that the doctor was working out of. When Shepard confronted the doctor, the Commander had the choice to either arrest him or kill him. If Shepard tried to arrest Dr. Saleon, the doctor reacted violently, and was killed anyway. Garrus questioned the Commander what difference the choice made if the outcomes were the same. Shepard explained that, while they cannot control what other people, they do get to choose their own actions, which is what really matters.

Dr. Karin Chakwas was the medical officer on the Normandy. Dr. Michel was a doctor who ran a clinic in the Wards on the Citadel. Dr. Baynham was an ExoGeni employee on Feros, who tried to stop the corporation's unethical experiments.

Answer: Luna

The Alliance was experimenting with an advanced VI on their lunar base (not an AI, they swear!). The VI went rogue, and the base had to be evacuated. Hackett asked Shepard to go in and neutralize the VI and so they could salvage the base. After successfully completing the mission on Luna, Shepard unlocked one of two possible advanced classes.

The rogue VI eventually became EDI from the later installments.

"Mass Effect" was the only game in which Shepard could set foot on the moon. In "Mass Effect 3", Shepard visited Earth and Mars.
