After the Electromagnetic device causing Fortune's "luck" is deactivated by Ocelot, she is shot by him in the heart. However, when she rebounds, Ocelot remarks "I forgot... Your heart is on the right." This is caused by a congenital defect known as dextrocardia.

Another form of dextrocardia can cause all of your organs to mirror, not just your heart. We also learn that Fortune was indeed very lucky when she personally deflects RAY's missile payload.

When the "Colonel" malfunctions, Raiden's codec will repeatedly ring and will be followed by completely random, nonsense conversation. One of these rapidly states the stations along the Japanese railway's Myōken Line. Shinkansen is not a station along the Myōken Line, or a station at all, it's translates to "bullet train."

Again during the GW/Codec weirdness, in one the conversations the "Colonel" says: "I hear it's amazing when the famous purple stuffed worm in flap-jaw space with the tuning fork does a raw blink on Hara-kiri Rock. I need scissors! 61!" It's one of the more nonsensical conversations while others reference other "Metal Gear" or "Metal Gear Solid" games or try and wear down Raiden's psyche.

It's mentioned a couple of times in cut-scenes and during codec conversations. As it's description states it responds to information about Metal Gear's many variants and leads then to the tanker housing Metal Gear RAY, basically initiating the events of "Metal Gear Solid 2".

When Raiden leaves the stomach, he moves into the Jejunum, where you have to avoid several Arsenal Tengu's because you have no weapons and well... Raiden's naked. As you may notice, the parts of Arsenal Gear that you progress through are named after the lower of the gastrointestinal tract.

When Emma reaches the second cylindrical structure on the oil fence, she will disappear for a while then come out and go across the last pontoon towards Solid Snake. However, if you equip your directional mic when Emma has disappeared into the chamber, you'll hear her and Johnny conversing.

During a conversation with Iroquois Pliskin, he says how the M9 that Raiden is using is a model based off the one Solid Snake used on the Tanker which was recreated due to it's popularity. The M9 is usually a lethal weapon firing bullets rather than anaesthetic rounds, as stated by Otacon during the Tanker chapter.

Peter Stillman is the one to confirm this, saying that Fatman leaves some of his cologne on his bombs. He later adds that in addition to detecting gases released by the C4 bombs, his sensor also picks up scent particles of Fatman's cologne. Peter Stillman is later trumped by Fatman who changes the usual structure of his bombs, and removes the trace of his cologne.

Although Gray Fox appears in the first game, not this one, Raiden knows of the situation and asks if it is indeed Gray Fox that he is speaking to. This causes the name change to Mr. X who is actually Olga Gurlukovich.
