Yes, Eggman actually knew the Emerald was a fake the whole time. He saw on his radar that there were two Emerald signals coming from Tails. Since Eggman already had six of the seven Chaos Emeralds, he knew one of Tails' Emeralds was fake. He only tricked Tails into thinking he told him.

There are a total of eight boss fights in the Dark Story: HOT SHOT, Tails twice, Sonic twice, FLYING DOG, the Egg Golem, and Knuckles. Shadow and Eggman each fight three of them. Rouge only fights two.
