When Amy turns on her phone after their flight, the following text is already waiting for her:

"The winding trail now leads to Yale,
and four-oh-eight is oh so great!
Seventy-four and out the door.
You have three days - or someone pays."

The foursome determines that 'four-oh-eight' refers to manuscript number 408 - the "Voynich" - kept in the Beinecke Library, a much-researched manuscript with an indecipherable language and many illustrations. They also figure that they must acquire Folio 74 from the "Voynich", another nigh-impossible feat.

Before Sinead meets up with Dan, Amy, Jake and Atticus, we see Amy's boyfriend Evan, working at the command center in Attleboro, receive the results from the Cahill network's efforts to find the mole. At first, Evan cannot believe what he is reading, so he breaks into Sinead's computer files to try to find confirmation. When he discovers doctored photos that had been used to misdirect everyone as to the whereabouts of the hostages, Sinead's duplicity is confirmed. At the same time, Evan discovers that Sinead has fled.

As Sinead tries to convince Dan and Amy to share the formula, Amy begins to get suspicious at her insistence. Arriving at Yale, Amy tries to check her phone, and they all find out that their phones are being blocked from getting service.
Even more suspicious, Amy quickly gets out of the car and immediately gets a text message from Evan, naming Sinead as the mole.

Sinead, realizing that her cover is blown, runs away, with Amy and the boys in pursuit. Amy corners her in an alleyway and they fight. Sinead reveals that she joined the Vespers as a reaction to the devastating injuries to her brothers during the hunt for the 39 Clues. She escapes after shooting (and narrowly missing) Amy with a mini gun.

In book 4, "Shatterproof", the hostages manage a brief escape from their confinement, supposedly learning in the process that they are located in Germany (it was false information). But Alistair still sustained a very real injury while trying to save Phoenix from going over the edge of the cliff. Recaptured, the wound was left untreated by the guards, and sepsis sets in.

When Alistair finally succumbs to his condition, Vesper One uses it as a goad to Amy and Dan to continue following his orders, proving that he will be as ruthless as he needs to be.

Atticus finds cryptic emails from one of her mother's colleagues, Dr. Siffright. One email describing a vacation, followed by a cryptic list of numbers, leads them to believe that the emails are connected, and they manage to decipher the true message. Left with the clue, "IGUAZU VOY FALLS POOLS," Amy, Dan, Jake and Atticus fly to Brazil and make their way to the Falls, situated on the Brazil/Argentina border.

The first attempt is made right outside the airport by a group of street performers, while the second (the curare dart) happens while the foursome is searching around Iguazu Falls. Dan is felled by the curare dart, but a nurse in the crowd is able to keep him alive until the paralyzing effect of the curare dissipates.

Realizing that the folio cannot be at the falls, the foursome finds a location with pools - Mabu Thermas Hotel and Spas. They check into the hotel and proceed to search the grounds, trying to remain inconspicuous. Before they can find the folio, however, they find Dr. LaCher Siffright!

Isabel orchestrates a third attack on Atticus, but it is Dr. Siffright who is critically wounded. At this time, while the foursome know that Isabel Kadra is working with the Vespers, they do not know to what extent. It is only afterwards, while travelling back to the United States, that Dan makes a connection between the mysterious list given to them by Erasmus and the locations that Isabel was visiting as part of her Aid Works Wonders 'charity'.

Dan leaps to the conclusion that Isabel is Vesper One, although there is no support for this beyond speculation. In actuality, she turns out to be Vesper Two (this is revealed to the reader in "Trust No One", but not yet to Amy, Dan, Jake, and Atticus).

Dan had been on the right track looking for Folio 74 in the flagstone cracks at the pools, which is when Dr. Siffright stopped his search. After their dinner together and the third attack, Dr. Siffright was gravely injured, but she whispered, "You know" to Dan before she fell unconscious. This led Dan and the others to continue his search at the pools, and they were able to locate the folio.

On the "Voynich" folio, the foursome discover a drawing of three gears and some faint words, which they decipher to be 'Antik' and 'Arch'. From this, they extrapolate Archimedes and his (theorized) invention, the Antikythera - an ancient device called by some 'the first computer'.

Vesper One's confidence becomes cockiness with his latest text. In addition to demanding the Madrigal ring, he texts, "And come to think of it, I'm hungry. I'd like a nice juicy bacon cheeseburger. Put that in the bag, too." His further instructions give the location (Strawberry Fields in Central Park) where 'Goldilocks' will pick up the bag. These demands he punctuates with a video clip of a gun to hostage Nellie Gomez's head.

Goldilocks turns out to be a golden retriever, who is trained well enough to take the bag on its shoulders while barely sniffing at the smell of the bacon cheeseburger within.

In addition to the name of the machine, Atticus is also able to make out the latin words on the diagram for 'magnet', 'Earth's crust' and 'disaster'. The other text on the page described Archimedes' thoughts on using the device to create disasters at subduction zones - earthquakes and volcanic eruptions.

It suddenly dawns on them that they have handed the Vespers the means to cause appalling destruction on the world... in exchange for the lives of a few hostages.

With the means to construct Archimedes' doomsday device now altogether within Vesper One's hands, Dan decides to carry through with his contingency plan. He removes the completed 39 Clues serum from its case, pours it into a goblet, and makes a toast, "Here we go, Dad. Cheers!" Then, he gulps it all down.

If the serum works, Dan will become more intelligent, powerful, athletic, artistic, and cunning - essentially becoming superhuman in all his abilities. What better way to combat the Vesper threat?
