Boston United wore black shirts with a white "V" for much of their early existence before adopting black and amber as their first-choice colours in 1948. Boston United's nickname of The Pilgrims is derived from Boston, USA, which was named after the Lincolnshire town. One of the Pilgrim Fathers, Isaac Johnson, came from the English town and named the US city in its honour. The club's badge features the Mayflower ship, on which the pilgrims sailed to Massachusetts in 1620.

Boston United were members of the Midland League in season 1955-56, and were drawn away to Derby County in the second round of the FA Cup. Boston were massive underdogs at the Baseball Ground, but ran out 6-1 winners, helped by a hat-trick from Geoff Hazeldine. Boston's cup run ended in the next round away to Tottenham Hotspur.
Derby County were a member of Division Three (North) in 1955-56. They won promotion to Division Two in 1957 and Division One in 1969. They were crowned Champions of England two year slater when they won the Division One title in season 1971-72.

York Street had existed since the late 19th century, with Boston United moving in there in 1934. The record attendance at the ground was 11,000 for an FA Cup tie vs Derby County in 1974, although the maximum capacity in the early 21st century was 6,639. In 2020, Boston United left the old ground and moved into the newly-built Boston Community Stadium.

Steve Evans became manager of Boston United for the first time in 1998 and was at the helm when they were promoted to the Football League in 2002. After receiving an FA ban, Evans was replaced by Neil Thompson for two years, before returning for a second spell in charge between 2004 and 2007.

Boston United pleaded guilty to filing false accounts regarding player salaries in season 2001-02, were fined £10,000, deducted four points, and manager Steve Evans was suspended for 20 months. Howard Wilkinson joined Boston United as a player in 1971, when they were members of the Northern Premier League. He became player-manager in season 1975-76.
