Actually, Mulder was the one hit by the seed. He called for Scully before collapsing on the floor. Scully found his flashlight and crawled into a ventilation system nearby in search of him. She eventually found him at one end, got him out of the pipe, and called for police backup.

As she was dealing with an unhelpful police operator, Aboah approached her from behind and prepared to attack, but Mulder was able to signal Scully with his eyes in time, and Scully shot Aboah, though didn't kill him. Duff survived and was prepared to testify, but it wasn't certain that Aboah would survive to stand trial, as the hormone therapy he was receiving didn't seem to be sustaining his life effectively.
