1. When the cops arrived at Joseph Patnik's home, what was he doing with a body?

Answer: putting it in his trunk

He'd already killed Lladoslav Miriskovic and buried him in the woods. Then, when he was washing blood off his hands in his kitchen, he was again faced by Miriskovic. He killed him and was stuffing him in the trunk of his car when the cops appeared. After the cops subdued Patnik, they opened the trunk to find that the body was actually of Patnik's wife.
2. Mulder met with an anonymous informant late at night who gave him what?

Answer: newspaper

The man gave Mulder a paper with a headline that read "Braddock Heights Man Kills Wife, Four Others". The man told Mulder to follow the story, but refused to give him any other information.
3. Why was Scully out of her motel room when she saw Mulder talking to the Cigarette Smoking Man?

Answer: getting ice

Scully had been sitting in her room watching hours of videotapes recovered from Patnik's home. She walked out to the ice machine when she noticed Mulder talking to the Cigarette Smoking Man in his car. She then saw Mulder hand him a videotape.

X told Mulder that he'd failed to figure out what was going on in time, and that X fulfilled his orders to kill the men before Mulder could expose them. Later, X met with the Cigarette Smoking Man and told him that he'd carried out his orders, but that the identity of the man who'd informed Mulder's source remained unknown, suggesting that X was indeed trying to help Mulder.
