Without really explaining, she warned that a Department of Defense weapons platform was targeting them and the needed to leave. Scully was extremely dubious, but when Mulder looked at the monitor, he agreed that they needed to leave, and pulled Scully out with them.

They were able to drive away from the unit in time, and saw a bolt of energy come down from the sky and blow up the storage unit.

He called Scully and told her that he'd found a "derelict chicken farm with a T3 connection, paid for by Aleph Industries, Palo Alto, of which there's no other record anywhere." Once they'd hung up, Mulder investigated more closely and found himself a victim to the virus program.

In the virtual world created by the virus program to get Mulder to say where the kill switch was, doctors amputated first his left arm, then his right. All of the nurses in the virtual reality were straight out of a porn flick. I guess the virus program had to work with what was already in Mulder's head! When it brought Scully in to get the information from Mulder, Mulder suspected something was off and kicked Scully.

Then the entire world started to reveal itself as virtual and Mulder was able to regain a bit of consciousness. Luckily, Scully happened to be outside the trailer just then and heard Mulder weakly calling her name.

Esther was hesitating, but Scully saw that the virus was hurting Mulder and sending a laser to blast the trailer. She put in the kill switch, as the virus wanted her to do, and it released Mulder. Scully got Mulder out but Esther stayed behind to upload herself and rejoin David.

Just after she completed the upload, the trailer was hit with a laser. While Scully and Mulder were unsure of the reality of artificial consciousness, the Lone Gunmen received a message reading "BITE ME," presumably sent by Esther. The virus itself continued to live, and set up a new home base in a trailer park in Nebraska.
